i know there already is a thread about Bioshock 2, but I couldn't find a solution to my problem there.
After starting Bioshock i try to turn on 3D by pushing the button on the emitter.
The green text saying something like "Bioshock 2, rating: unknown" etc flashes for a second and it seems that there are 2 seperated images for a moment. But it instantly returns to 2D mode.
I'm using win7 x64, 1.20 driver cd, gtx280

I had a similar issue. What fixed it for me was running a different 3d app right before I ran bioshock 2. Why this worked for me I have no clue. Thing is dont hold your breath for BS2 to work right in 3d. Its only barely playable (as in you can play but it may or may not ruin the game for oyu) for most when at the minimum depth.

I'm haveing a problem with it as well. Every other game I have seems to work , bioshock 2 was hit and miss at first (about 50 /50) that it would work automatically but now it doesnt work at all. If I hit the button on the emitter the screen just freezes for a split second then continues on in 2d.
