In Modern Warfare 2 and WoW I tried to manually adjust the depth and convergence to my liking. After that I saved those settings with the ctrl-F7 and got a green message that it has been saved. Now the next day I launch the same games and depth is back to standard 15% in MW2 and I have to adjust it all over again.

well it doesn't even save the custom convergence for me...... I raised the depth from 15% to about 50%, but since I see double images then, I lowered the convergency quite a lot then saved via ctrl-f7. Next time I run the game I manually raise the depth again to about 50% and I once again see double images. So I conclude the convergence has not been saved at all.

The convergence settings are being saved in the registry, you can check if there is a key matching the name of the game executable and see if the settings are being saved or not. But if you are seeing the message that the configuration has been saved everything should be ok.
