I kept getting crashing after following the intructions but apparently it pays to read - had to shut off MSI Afterburner. I have only tested it a little but so far I can confirm it makes the moons appear at the correct depth!
*Woot* - got it working with my FXInjector now.
Check out the moon:

Rename the d3d9.dll for the injector to d3d10.dll
Inside the enbpatch.ini modify the following in bold:

Water still has the refractions issue, at least to me, but at least this fixes the moons. I am hoping with the release of the Creation Kit that the water problem will finally be solved.
If someone sees the water fixed with this mod, post a screenshot.

Although most of use here are already using Dorkirt's awesome 3D compatibility mod, this new one also fixes the clouds, stars, and auroras. One thing I noticed is that the auroras using this new mod seem to hang lower in the sky than the original one Dorkirt did. I think I am going to use this one instead.
Glad to see another member of the mod community coming through for the benefit of all us 3D Vision users.

water is partially fixed (Boris removed transparency, but rendering is still not perfect).

No, it is the same version i also have uploaded to http://www.skyrimnexus.com/downloads/file.php?id=4367
The water refraction shader is disabled to get rid of the anomalies at the shoreline. So water isn´t looking as good as before but it is looking right in terms of 3d vision.
Of course you can delete the edited water shader to get vanilla water again.

Just tried this, and Wow, definitely a great start. Thanks to Boris and you for your efforts! /thanks.gif' class='bbc_emoticon' alt=':thanks:' />
However there are still some water issues unless I'm doing something wrong.
I'm using Whiterun as a test case.
1) The deeper water near Dragonsreach is fixed. Both the double image refracted geometry and the odd transparency from objects above the water are gone.
2) The shallow streams are still broken. If you go down the stairs from Dragonsreach toward the Cloud district, the circling streams still give the double image geometry.
I looked through the shader files and it looks like the first 3 files psh*.txt are the custom water shaders. I can't tell which one handles shallow water/streams or if its not included. If Boris could take a look and apply the "deep water" shader mod to the "shallow water/stream" shader, then this should be perfect in 3D Vision. I will also post this on Skyrim Nexus and see if Boris can help.
Thanks again guys, if these two issues are fixed then I think the only remaining (minor) problem with this game with 3D objects will be the constellations when choosing perks.

+1 to this, definitely an improvement, but like Chiz said, the circling streams still give the double geometry and look broken.

Holy smokes - version 1.1 is out and it makes the shallow streams in Whiterun opaque, eliminating the transparency issue.
Has anyone noticed the sky being a bit washed out at night? The moons look way better compared to Dorkirt's 3D mod, but the rest of the sky looks kind of bland, even with the Enhanced Night Skyrim mod...

The shader fix is really a great step forward /thumbup.gif' class='bbc_emoticon' alt='' />
In my test I could still find two (small) issues. I'm playing Skyrim in 3rd person view with 100% depth and high covergence settings. So it might be that these issues are more appearent to me than in 1st person view with it's reduced depth range....
- Water looks much better now with the disabled water refraction shader. But there also seem to be issues with the water reflections above the (now black) surfaces. If You look at this picture You can see that the water surface above the stairs is rendered almost black for the left eye whereas for the right eye there are several reflections rendered: http://photos.3dvisionlive.com/3d4dd/image/4ef4e791378501583500009c/
Turning off reflections didn't help. So these surfaces are still a little bit irritating (but much less then before).
- Stars seem to be much nearer than the clouds so they seem to be in front of the clouds: http://photos.3dvisionlive.com/3d4dd/image/4ef4e7fa378501572500012f/ (it's hard to see with the low resolution in 3D Vision live...).
Using my modded stars.nif (see http://forums.nvidia.com/index.php?showtopic=215250&st=340) reduces this issue: http://photos.3dvisionlive.com/3d4dd/image/4ef4e847378501bc16000025/ But the stars could still be more distant. Maybe this could also be achieved by the shader?
@VadersApp2:
Your cooperation with Boris is very helpfull for our S3D community. Thanks a lot!
It is very interesting to see that fixing shaders can solve the common issue with the sky beeing placed at wrong depth. E.g. the Assassin's Creed series suffers from this issue. Any idea if Boris could help us with these games, too?

Agreed! Love that he's working on Skyrim, but honestly, Skyrim doesn't need near as much work as Assassin's Creed Revelations. ACR is nigh on unplayable in 3D...I had actually been playing in 2D but then I would turn 3D and it would look so beautiful outside of the 3D Vision issues, so I just put it on hold completely hoping it would get address by either nVidia or Ubisoft, but I haven't heard a peep from either company regarding the issues...a shame...

Thanks again guys, if these two issues are fixed then I think the only remaining (minor) problem with this game with 3D objects will be the constellations when choosing perks.

+1 to this, definitely an improvement, but like Chiz said, the circling streams still give the double geometry and look broken.
Just tried this, and Wow, definitely a great start. Thanks to Boris and you for your efforts!

Delete the following files from the shaderinput folder if you want to keep using the mesh fixes from Dorkirt for the day and night sky:

@VadersApp2:
