First off you really should be using the included graphics pack since bumping up the game's resolution, increasing the shadow resolution and getting rid of the AA post effect really makes a huge difference. To get them to work correctly make sure you follow the instructions on the page. You might also want to look for updated graphics packs: https://slashiee.github.io/cemu_graphic_packs/
This method uses the game's depth map to reconstruct 3D so you should expect a few glitches. If a nearby transparent object like smoke crosses the camera path it will cause further away objects to pop forward. The depth map also has limited precision which causes banding (or waves as you describe) in areas of similar depth or depth that changes very gradually (like the ground). i've tried all sorts of things to fix the banding, like applying dithering but unfortunately There's nothing that can be done about it. I know it can be a bit distracting at times, but i think the trade off for when things do work correctly is totally worth it.

Still way better than playing in 2D thanks a lot for your efforts with this sgrules. With the latest versions of CEMU, shader cache changes and the 60fps patches I'm getting pretty good performance as well.

1.11.5 is the last version of CEMU this will work on he had already stated in this thread that hes not really interested in updating it further at this point. I would say if that ever changes he will update this thread.

Thanks. I want to show this game in 3D to a friend of mine and my mother (she specifically asked if she could play it in 3D the other day, but I didn't want to bother with old emulator versions) :).

I was just looking at this.
Good news: It works just fine with the latest CEMU 1.15.3 (Performance is way better than 1.15).
Bad news: They changed something, somewhere and I am now experiencing some graphical corruption.
(This is both with my latest wrapper and the original fix made by sgsrules, which definitely points to a change in the rendering pipeline...)
More bad news, is that I tried to track it and I can't seem to find it... (It appears only having the wrapper as a pass-through, so no 3D stuff or any sort of manipulation).
I am not sure if it's the OGL to D3D9 interop part or some new OGL extension(as 1.15 doesn't have this issue).
RenderDoc doesn't like CEMU, since it supports only OGL Core... maybe Nsight? -_-

It's also very annoying as this is the only "game" that does this...

(It only takes a few seconds to look inside it and see how hacked it is...)
