I have had this exact same issue and it does not have anything to do with a broken card/port. I bought a brand new 680GTX and also tried my year old 560 TIs in SLI. Same issue with HDMI out at 1080p(3d or not). Not sure about lower resolutions as I don't care about them.
It seems like a vsynch issue - it wont lock, then loses synch - stuttering audio and causing lag. Sometimes minimizing the game and then re-selecting it will resynch it for a while but not for long.
3dTVPLay has nothing to do with it from what I can tell. It happens doing anything.
I have fought this almost daily for a month and wish there was some way to make my 680 feel like it was worth dropping the money on.

Is it an issue with Nvidias adaptive Vsync?
http://www.geforce.com/whats-new/articles/nvidia-geforce-301.24-beta-drivers-released
NVIDIA Adaptive VSync
Many gamers enable Vertical Synchronization (VSync) to prevent screen-tearing, an unsightly occurrence caused by frame rates exceeding a monitor’s refresh rate. The downside is the occasional and equally annoying stutter when frame rates drop below the locked VSync frame rate, and again when they return to the locked rate.
To fix the problem, the GeForce 301.24 beta drivers come loaded with NVIDIA Adaptive VSync, an automated technique that disables VSync when frame rates fall below the locked rate, and re-enables it when they return to the locked rate, significantly reducing stuttering whilst still preventing tearing.
__________________________________________________________________________________________________________
To enable NVIDIA Adaptive VSync, open the NVIDIA Control Panel, browse to ‘Manage 3D Settings’, click the ‘Global Settings’ tab, and scroll down the list to the option.

I tried every option available and have used certified and beta drivers hoping it would fix things.
It indeed seems to be something with vsynch (it wont sync properly). Does not matter what I try and do - game or watch a movie. It may look good for a while and then starts stuttering video and dropping out sound.
I am open to new ideas but think I have done everything any technically capable person could do to make it work. In my scenario I just have to grin and bear it until nVidia puts out a driver that makes things work right.

@Mindslayer2012, in Global Settings try changing "Power management mode" to "maximum performance" and "Vsync" to "use the 3D app setings"
What CPU do you have? and PSU?
Same problem here using 3DTVPlay in 1080p in almost all games. My delay is around 700ms from mouse-movement to game reaction and has nothing to do with video processing or computer power (Win7, 2x GTX 680 SLI, i7-3820 4.3GHz overclocked, 8G RAM, Intel RAID). Also all input devices are affected: USB keyboard, USB mouse, bluetooth devices, controllers. Outside stereovision everything is fine.
The only game with no delay so far is Dear Esther. For everything else, I have to switch to 720p. For a long time I thought I'm the only one with this problem..

@Chiri, But using 3DTV Play at 1080p all your games will be running at 24fps....that kind of fps produce lag and delay......for movies its ok, but gaming is impossible to play.
from what I understand the problem of Mindslayer2012 is produced in 2D and 3D.

I have done what you said- it makes no difference. And to clarify what I am seeing:
All things (2D/3D/3DTVPlay) are affected. The sync *will* be lost over time(sometimes faster than others). Sound will drop out/stutter, frames will stutter.
Examples:
-Watch a non-3d bluray using powerdvdultra12 : it asks to match the refresh rate of the bluray. Doesnt matter if you do/dont. Bluray will look good for a period then stutter, sometimes freeze, have sound dropouts. (I Have power dvd passing the raw audio through)
-Watching a 3d bluray has the same effect. The only difference is that you have no real control over whether the refresh rate is changed. There are only 2 available.
-Playing games(no 3dtvplay involved): same effect as everything else. You *can* minimize the game and then restore it which seems to re-establish vsync for a bit.
It seems like vsync is drifting- that is probably the best way to explain it.
So far I have attempted the following:
-Installed latest drivers
-Installed beta drivers
-Set power mgmt to single card mode and optimized for performance
-Tried vsync,no vysync, adaptive etc
-adjusted prerendered frames
-created custom resolutions(* kind of worked)
-swapped out the 680GTX for my year old workhorses 560ti's
The only thing which *kind* of worked was creating a custom resolution with a refresh rate of 62. The TV says its locked in at 60hz. This actually makes the system usable but as mentioned before - video will stutter/lag/freeze and sound will still drop out.

Only for testing (may not work at all)....change your desktop refresh rate to 59hz
(Im assuming you're using a 3D TV).
Edit 1:
Do you do a "Clean Install" of drivers?
I remember time ago, i dont remember what driver version, that have a memory leak issue and produce (happens to me) a delay in video/audio for movies....was not inmediatly, was about 10 or 15 minutes watching the movie. Gaming was fine.

Not sure how you do a clean install these days.

Great that 59hz works better!
You´re using?:
Power management mode = maximum performance
Vsync = Use the 3D app setings
Refresh rate = 59
The sound drops sounds like some kind of driver issue....do you have all your MB/Sound driver updated?

Yes on the power settings. It still stutters - just not as often. Thanks for your help by the way. I really appreciate it.
The sound is using nVidia HDMI - I have all MB sound disabled.
There are some chipset drivers (MB) also.....do you have it updated?
Only for testing, try to use the MB sound and disable audio over HDMI in NV Control Panel.
