You might want to upgrade to GTX 260 or better. 8800GTS is sitting at the bottom of the supported video card list together with 8800GT, so the poor S3D performance should be expected.

Some games drop more than 50% in stereo mode. I don't really know why.
I have similar experience with LOTRO. In regular mode, I easily get 120+ fps.... but in stereo mode I average about 42 fps.

Like Zeratul pointed out, you probably need to upgrade to a more powerful graphics card. The 8800 would be the lowest compatible model, you'll get much better performance with a GTX260 or higher.

Without vsync enabled your fps are limited in OR out of stereo mode only by your gpu(s).
