I have turned off all addons to try to figure out the issue....basically a TON of information can be found at the below threat on the WoW forums.

- Have you been able to get the NVIDIA Test Stereoscopic 3D test app to work fine? (its from the NVIDIA Control Panel)

Another one that I regularly forget : make sure you are running in full-screen mode!

Thanks Andrew. at first I wasn't using full screen, but I tried that and still doesnt' engage. I may have to change it in the settings to start in full screen, I'll try that. Left4Dead works fine. Pretty sure I'm using 1.05, I downloaded the latest I could find last night. I'll double check though. Another problem, I can't get the movies to play in 3D. The demo app and the stereoscopic test in the control panel works fine. I even downloaded the other player from the company that makes the Nvidia one and still no 3D in movies. Of course I have the latest WoW patch, no way to avoid that, since you can't even play after a patch till it updates. I'll let you know tonight if changing the settings to start in full screen mode later tonight. Thanks for the reply.

When your applications start and you are not getting 3D, try pressing the button on the front of the Emitter to see if it toggles 3D mode on.

Thanks Andrew, that's what the problem was I just had to enter full screen mode. Maximized window mode is not the same thing.... Only problem I have now is with the 3D Experience wmv file that you open with the stereo video player. For some reason, it switches to half width everytime I go full screen with it. Then stays that way when I exit to window mode. I can go uncheck the half width in the setting, but that video always switches it back. So far the others play normally like Katana 3D. Thanks for the help!

The summary from the thread I listed in my previous post is as follows:
WoW FPS are so low its basically unplayable UNLESS you use the Alt+Z command (which hides all 2d elements off your UI). Basically rather then seeing a 50% performance hit, which is expected, players are seeing a 80-90% performance hit from enabling 3d in WoW.
The thread is a really good read however, very detailed with tons of information.
