I've not used my 3D vision for some time, and it worked perfectly before, with the exact same hardware setup I have now.
But now when I start it I get a picture looking like low quality, even with 1080p, I've tried lower the resolution but still the same. To be more specific, it looks like a low res blown up for a higher res on the screen. In SC2 loading screen, I can see the graphic pixels (because they have been made bigger) as perhaps from a 800x600 res.
I've tried 4 different games, and all have the same effect.
Did a few google searches and did not find anything on this problem. Anyone that can help out?

Yes, it was a while back I used it, so the drivers are new. I belive I had this problem back then also, tried to fix it, but got tired of it and just forgot about it.
It's a GTX 460 card with 2 monitors, one 3D and one not.

Are you sure there isn't some weird sort of screen scaling enabled? Check the NVidia control panel for that. If no, then:
Try reinstalling the drivers and doing a clean install. Second, disable the non-3D monitor before running the 3D Vision setup for the first time. Make sure your monitor is set to native resolution 1920X1080, and 120ghz refresh rate. Be sure and run the Nvidia 3D slideshow at the end of the setup process and see what it looks like. Also, run the 3D Vision demo (the moving NVidia logo) and see if it looks okay. Then start up a game and see if the problem is solved. Hopefully it is, but honestly I've never heard of such an issue.

Ok, so I've found this new information out so far:
When I set the res to 1920x1080 120-110-100hz and hit the button on the monitor to verify, it tells me 960x1080, In windows or in game. The text is the same messed up, but now I know why; the res is not proper.
I tried all the way down to 1024x768 in SC2 with the same bad quality.
Going to see if I can find a fix for it.
*edit*
After some quick googling on 960x1080 I've found out what I was thinking, that it might be the cable to the monitor that don't support the high refreshrates. Going to check other cables tomorrow, might have switched them for some reason some time.

Changed the cables to the two monitors I have, the look identical, and now it's working.
So, to fix the problem: Check so the cable to the 3D monitor(s) are capable of 120hz.
