The best you can do is alter separation and convergence manually. Unfortunately Nvidia is taking the cautious path and not allowing people to fully customize each game's profile, not even advanced users; although honestly I don't see what would be wrong with giving advanced users extra options and making a "return to default" button in case something goes wrong.....seems like a simple thing to do.
Come to think of it, MOST of the problems from 3D Vision arise from there either not being a profile for a game or the settings in said profile being terrible.
