Not sure it works in Portal2, but you can try the laser sight in the NVidia control panel. Once it's enabled there, it's Ctrl-F12 to turn it on/off. If that works, you can disable or hide the normal crosshair.

Its going to sound strange but I think enabling the laser sight actually enables 3D crosshair. [Like laser sight doesnt show].
If not I'd try an old driver.
I went back as far as 334.89 (from february) and the crosshair kept being rendered in 2D. It's a strange bug, as I also recall the crosshair being 3D when I first played Portal 2 last year. I'll update if I come across anything.

You should try going further back(320.49?) seems like this could be related to the 'depth buffer' issue Eqzitara was mentioning and started a [url=https://forums.geforce.com/default/topic/715472/3d-vision/petition-nvidia-driver-later-then-333-21-causes-crashing-in-several-helixmod-games-please-sign/]petition[/url] about that cropped up in the 334 series drivers.
If all else fails you could disable the in-game crosshair by enabling the dev console(Options>Keyboard/Mouse), opening the dev console(~), entering Crosshair 0 at it and then enable the laser sight as bo3b mentioned above ... but I agree I'd much rather play with the in-game one.

I would check the releases/updates on Portal 2. I played the community test chambers a little bit ago and noticed the screen movement between menu options had changed. A 3d tiling that is Portal 2 transitioning from one menu to another. Hard to explain, but kinda similar to how you would transition from one video clip to another in video editing. EDIT-and this "tiling" thing they changed/added does changed the depth while it does this, then the depth goes back to where you originally have it set. Not overly annoying so ignored it.
