Hi there, so I just got my 3DVision 2 Kit and when I'm using 3D Vision Video Player to play movies in 3D I often get pixelation every 10 or so seconds and is quite frustrating to watch with them around.
Here is an image of the pixelation http://imgur.com/PYokPw0
My specs are:
CPU: i7 6700k
GPU: ASUS GTX 1080 Ti Strix
RAM: 32GB (4x 8)
Driver version: 381.65 (latest)
1920x1080 144hz
Thanks! :)

Try installing the latest k-lite codec pack, update your drivers if you haven't. The issue can be from the movie itself, try with others and see if this still happens, I'd assume you have from your post. Are you using the correct mode (Side by Side, Over and Under)?

Windows 7 64 bit, i5 6600k 4.6 Ghz , ASUS Z170-P D3, 16GB DDR3 2400Mhz CL 10 , 980 Ti , BenQ XL2411Z 3D Monitor, BenQ W1080ST+ DLP 3D Projector , 135 Elite Screens M135UWH2 1.1 gain, Darbee 5000s
Yes I've tried Over and Under and Side by Side. Although when I use the Stereoscopic Player software (non nvidia one) I have no problems however when when I put it in fullscreen the aspect ratio stays as a square and won't stay as 16:9 when going to fullscreen, I am talking about the actual Stereoscopic Player software, not by NVIDIA just to be sure. So using 3DVision Video Player is causing these pixelated areas for some reason.

I use both of them as well, and yes the non nvidia player does have the aspect ration problem for most movies :) . What you can try is you can set the video decoder options in the nvidia player to be the same as in the non nvidia one or reinstall the player.
Google "update 3d vision player"
Yeah I've already tried that with the .cst files and swapping them, unfortunately it did not work.

Re-installing did not work, and how exactly do you set the video decoder options to be the same?
Try debug mode in the NVCP
That option is already enabled and greyed out for me.
:( Damn, what must I do to just get this thing to work properly.
Did you use DDU?
That pixel corruption looks like it's your GPU, that why I suggested debug mode, to drop overclock settings to stock.
It could also be a bad cable or loose connection. If you buy a cable, get one from Accell, they have DP certification.
It could be a driver or W10 issue as well, try an older driver?
I've been sticking to older drivers for awhile now, since I'm not playing new games. So I can't try the player for issues. You might look at the driver feedback thread, to see if anyone has any type of similar issues.

To go to the video decoder settings for both players: Go to settings --> Decoder --> Video decoder. Try to match the settings from the non-nvidia player (streoscopic player) to the nvidia one. If that does not work try to match all the settings under decoder not only the video decoder ones.

There are some video decoders that don't match with the two programs, however because they are two separate programs I cannot add decoders from the other program, they don't come up in the list to add them. Any idea on how to add them?

I figured out how to view Stereoscopic Player at the correct ratio in fullscreen.
Go to File > Settings > Advanced Options, then click the troubleshooting tab and uncheck "Disable Hardware accelerated video decoding".
I'm not a very techy person so I don't know what this means but it appears to have unlocked the locked ratio when in fullscreen and allows you to apply the ratio you want.
EDIT: I was finally hoping this would solve my problem but unchecking this brought the pixelated areas in the video, had a look at the nvidia player and it has that option unchecked already.

Or perhaps , change the performance/quality setting in the NVCP
