Found a workaround to make SR3 playable in 3D. It's the same trick suggested elsewhere for Dead Space and Dead Space 2. Unfortunately, it only works for the dx9 executable.
1)Rename "saintsrowthethird.exe" to "Prototypef.exe" (this takes care of the halos).
2)Set shadow detail to "off".
Aiming reticle and some street lamps still render in 2D, but the game is at least playable.

how does this actually work?, i rename the saintsrowthethird.exe and run it, it just brings up the Launcher, then when i click DX9 it does nothing, steam seems to override me clicking prototypef.exe and defaults to the launcher

Just tried this out, and it works like a champ. The OP is right.
You can also leave shadows on, if you turn depth to zero, and crank up convergence instead.
For the Steam version, or maybe the full package version, you have the launcher in the way though, so it's not as easy as just renaming the .exe, because the launcher can then no longer find the app and you get nothing.
I used NVidia Inspector, to look at the profiles.

When you launch you can see that it is the Prototype game profile being used, with the ctrl-alt-ins overlay.
(I started looking at the shaders with Helix, but it's not necessary in this case, if you use the Protoype profile. With a couple of smallish exceptions like the moon.)

the bad thing is i get extreme slowdowns when playing in 3d (maybe my 560ti is too weak for this)
but it doesnt really matter if i set the res to 720p or 1080 it slows down a lot when looking down the street - in building or looking to a wall i get around 60fps.
also there are still many things that render wrong - but its much much better then with the original profile.

This is kind of shocking considering how bad saints row 3 is in 3d. This brings saints row from an unplayable rating to almost an excellent in my book. I had a bit of a frame rate drop but adding Saints Rows 3 sli profile to protypes profile and turning down AA and MSAA to x2 solved most of it. Went from like 20-30fps to a solid 50-60.
I really wish i knew how to fix games because i would give saints row 3 a shot. With protypes profile this game could be helix ready in short work. All that needs to be done is a few small lighting fixes with street lamps and have the hud set back a bit like helix did for far cry 3 for the aiming isnt reticule isnt doubled. If someone could pull that off it would be perfect.

My SSD Raid was acting up, and my read speeds had dropped through the floor, from 500MB/s to about 150Mb/s. Maybe similar to the older problems that Anandtech had found. But, these are Intel X-25 SSDs, which are not supposed to have that problem.
In any case, backing up, secure erase, and restore fixed my stalls.
Now if I can only figure out how to fix those shaders...
