I was curious so I tried it out as well, it crashes after the title screen using any HelixMod dll/injector I tried ... well using any of them with a modified/unmodified Shader.txt present, unless I switch to Low Quality Renderer. I tried disabling effects, to match the ones used when using the LQR but it'd still crash, I tried disabling all the effects, dropping to the lowest settings, etc. and it always crashes. I even rolled back to 320.49 drivers, something I'd been wanting to mess around with anyway, and still doesn't work ... the best thing I can suggest is to submit the error logs when it crashes, hopefully they'll fix/allow whatever they broke/prohibited.
One odd thing I noticed was when it was using it's profile and 3D was enabled it got a lot brighter(DLP not LightBoost) kind of like the legacy 3D drivers gamma correction(miss that), of course the game is 2D as mentioned(only the menus is doubled), and when removing the profile the game doesn't get brighter, menu is 2D and the game is 3D.

ultrafish and I experienced the same thing you did as far as the low quality renderer. When the LQR was active the game did not crash with the modified shader installed. Whenever the LQR was not active and we had the modified shader installed the game crashed every time.
