How can I use 2560x1440 on my Passive 4K

I think it does this because you are making the pixels bigger and they don't align correctly with the Retarder filter om your passive TV. if you are going to use any other resolution other than native, it will shrink the screen to match that resolution while keeping the pixels at the same size. if you full screen it or expand to fill the screen the 3D won't work. Remember you aren't using any 3D mode on your TV since you are not pressing any buttons for it to come on. You are basically using a fixed waveplate on the panel of your TV so the game's resolution needs to match it or at least every pixel in the game if you change the resolution. This is how I understand it.

Doesn't 1080p 3D work on these? (Haven't tested myself)

1080p 3D works with 3D TV play. which will use a 3D signal on your TV, and and be limited to 24hz. If you use the EDID override it will work on 180p also but it will shrink your screen size to match the pixels with the screen. Hence smaller screen and surrounded by black bars but at least it will be on 3D at 60hz.

I'm not sure about 3DTV Play... but once I have 3D unlocked in the "Optimized for Geforce" mode, it'll render any resolution I add in CRU in 3D. The tricky part is finding a resolution (and timings) that'll actually display on your TV. It doesn't hurt to try... Worst case, when you switch the resolution you'll get a black screen saying "out of range" or whatever. Just hit escape, and it'll revert back. It would probably be easier to find the resolution/timings with the nvidia control panel, then just copy the working values there into CRU. Don't scale the resolution... Just try running the 2560x1440 you're aiming for.

There was a down-sampling utility for AMD Radeon, perhaps something similar could be found for up-scaling. I might remove this with the next version. So the registry keeps being locked after closing 3DFM. The main reason I unlocked it automatically was to make sure that the lock doesn't have a negative impact when updating graphics drivers. As we cannot update drivers any more (thx to Nvidia dropping 3D Vision support) the unlock is not required any more.

If you are willing to live without EDID override, its much easier. There is a setting you need to change on the input, might be called Deep Color. Then 2560x1440 becomes available in game, then you can use 3Dmigoto to set alternate output to TaB (I get a better picture with TaB). And if you play a game with HDR, then set 3Dmigoto to output interlaced, but this will need to be native 4k for HDR to work. The only reason I would not recommend this method, is if you play a lot of DX9 games or CM - as you lose the flexibility of 3Dmigoto, and are stuck at 720p without the EDID. so I agree, I prefer 2560x1440 with all of the AAA games to max graphics and still play at 60 FPS. Some indies I can do true 4K/60, and HDR games (so few do it well) I suffer through 40 FPS or so in interlaced. Once I discovered the setting to activate 2560x1440 on my LG E6, I was in heaven! (my last tv only accepted a 1080p 3D signal even though it was a 4k tv)
