My guess is it isn't just disabled, but uses ATI's driver level quad buffering directly, i.e. iZ3D etc not required.
iZ3D might still work, since it will auto convert if 3D is disabled, and won't listen to anything the dev is doing with the NVAPI to disable the function, it'd be interesting to see how many issues there are with auto conversion.
Since NVidia doesn't have and support for Quad buffering in it's D3D driver, it doesn't work.
Obviously the Dev could add support by using the NVidia wide frame buffer hack, but it's probably be some work on there end.

This isn't happening to me. I get 3d, it's just REALLY bad, unplayable 3D. Looks kind of like Rift did in the beginning. A lot of things rendered at wrong depth and anything with a glow effect (lights, monitors) looking really funky. But not everything in one eye...

We have done nothing to prevent Deus Ex from working in 3D.

That's not true, we do support it. See for example Avatar, Crysis 2, etc.

Crysis 2 worked nearly perfect in 3D Vision for me, before Dx11 that is (haven't tried that yet). If anything, don't more people own a 3D vision setup vs. an AMD HD3D/iZ3D setup altogether? I would imagine they went the route of AMD HD3D due to marketing and such, but still seems they'd get more $ for support of 3D vision offer HD3D (correct me if I'm wrong).

What just irritates me so much is the anti-3D crowd. Even before years ago I knew a thing about PCs and saw Nvidia 3D vision, I knew it didn't mean anything would change for me. It just changes for those who can experience it. I hate stubbornness >.<

I'm sorry to say it, but if someone were to ask me right now what my experiences were, this is how I would have to respond:
"If there's a AAA title you really want to play in 3D, there's a chance that it just won't work. If you ask NVidia to rectify the problem, they'll tell you to contact the game's publisher and request support through their forums. Your thread will get flamed needlessly by users who don't have 3D Vision, and the publisher will do nothing because they've already struck an exclusive deal with a rival company. You'll end up having wasted a lot of time and effort on something that you'll wish had just worked out of the box."

Judging by the big, red ATI logo plastered onto the game's opening sequences, I seriously doubt that Eidos will do anything to help us, but I suppose it couldn't hurt to try anyways. I'm also going to start looking for a hack by running a grep search on the game's contents, looking for things like "stereoscopic"... maybe I'll get lucky and some kind of configuration file will turn up. I'm pretty peeved about having to do any kind of work at all on this though.

AMD has locked out Nvidia users from using 3D stereo.
To my knowledge, Nvidia has never done anything to prevent using an AMD or other stereo solution.

Nvidia needs to implement a driver level fix which circumvents the lock out and implements true dual image stereo.
This would be a double win for Nvidia, since dual-image stereo would be superior to the devs "native" reprojection 3D.
Get this driver to work for Crysis and other lame reprojection games and Nvidia will win the day!
