For 3D-Vision you have to change this registry-setting:
HKEY_CURRENT_USER\Software\Ubisoft\Beyond Good & Evil\SettingsApplication.INI\Basic video -->AfterFx=0
Set game-setting-Antialiasing to off.
I have some polygon/texture flicker here and there but it got a lot better after disabling "W-Buffer" in the game-settings.
For some reason the 3D-Vision-Driver recognises the game as "BANG! - Gunship Elite" but I don't care as long as it works :) .
Using the regedit tweak above, as stated game runs well, Their does remain polygon jaggies but still looks nice and plays well - see screenshots

But on modern fast pc's you have to run Fraps in background: go to Movies-Tab and set "Lock framerate" . Otherwise the game runs in fast forward
