Ok, I wanted to play this game again. I played a year ago and yes, it was crappy 3D. However, there were no 3D issues.
I installed the latest nvidia drivers. I noticed a few things:
1. more depth(?)
2. My gun pops out of the screen, which it didn't when I played it the first time.
3. All kinds of lightning issues: e.g.: light effects rendering in 1 one eye.
Now for me the game isn't playable in 3D anymore.
Any suggestions what might be causing this?

I don't know how you did it, but before they patched in the game's own 3D that was originally only available to AMD cards, we found ways to get the normal 3D Vision driver to kick in. You're describing the same visual artifacts we had when that worked.

It sounds like its renderer is not activating. Shouldnt be able to adjust convergence/depth with 3d vision. Need the latest version of Deus Ex, and need to set it in option enable S3D. I think its in the options popup before game starts. Need to enable DX11.
Someone modded it for more depth but it has more issues I believe. Its talked about in the long Deus Ex thread.

Strange, if I recall correctly I could change depth, but not cenvergence....
edit: @Drayth and @eqzitara,
English is not my native language, but if I understand correctly, what you are saying is, that right now I'm playing Deus Ex HR with the Nvidia renderer instead of the game-renderer?
(What is happening is the following: if I aim down my sights the gun pops out about 40 cm out of my screen.
I'm pretty sure that what not was what happened when I played originally when I played it the first time... weird).

I find Deus Ex HR difficult to configure well.
If you crank up depth or convergence too high it is no longer possible to aim down sight.
During recent tests I could stay within the range configurable in-game resulting in 20% depth on my 27".
I've upped it slightly to 26,6 ~= 25%
3D Plane = 32
My Deus Ex regedit simplifier
http://sdrv.ms/YR9I8v
Unless I'm mistaken it is impossible to use high convergence because of aim down sight.
Low convervence reduces the distance where the world becomes "flat".
Using very high depth on a small screen like my 27" also breakes aim down sight so far in my experiments.
Anyone else found a good 3D config for this game.

Can I see a screenshot, im curious how it looks. I havent actually tried the regedit stuff. I thought everything breaks when convergence goes past 2D. I was turned off by default allowed settings but never tried tool.
It would be interesting if you could change settings while in game but I doubt possible (Like helix macro). Probably no way to force game to recheck values so i doubt it could work though.

Do you have your eyes reversed on your display maybe?
btw, are you using flugan's program to increase depth to normal?

1. I use the Steam version, which update automatically, so ia have the latest version of the game
2. I'm am not using any kind of trick to unlock convergence/depth.
I think the problem is the following: if I reinstall the game, there is a configuration panel. No matter what I choose, I cannot enable 3D in this panel. The checkbox isn't greyed out, I just cannot enable it.
In-game I can enable 3D, but then I get the lighting issue's, so I guess I'm not using the ingame-3D but the Nvidia 3D, this 3D actually looks less flat, but I prefer the flattish 3D provided by AMD since there are no artifacts.

Here are screenshots using my current values:
http://sdrv.ms/Zh0dip
http://sdrv.ms/Zh0nX4
3D Strength: 26,6
Equivalent of 25,5% depth using 3D Vision on my 27" screen, 75% depth on 80" screen.
3D Plane: 32
The ingame scale goes from 0 to 100 with 25 steps. Pretty much 33% out of in-game max.
I usually fine-tune 3D Plane in-game as you can go back and forth between settings and checking the results of any Changes. I don't see a way to quickly change convergence during gameplay just for aiming down the sight.

Why aren't you using Flugan's depth unlocker? It works with the native 3D unless i've totally forgetten how it works. Do you need a link?

Well, I cannot get the native 3D to work, I get serious lighting issue's which make the game unplayable in 3D. Lights are rendering in 1 eye.

I am experiencing the same problem.
Some months ago, native (in-game) 3D worked fine.
Now, I can not enable Stereoscopic 3D in the launcher menu because it is not clickable.

Here is the fix.
Stereoscopic 3D can be enabled with regedit.
1) In windows vista/7: Start --> Run --> type "regedit" (without quotes), press enter
2) HKEY_CURRENT_USER --> Software --> Eidos --> Deus Ex: HR --> Graphics
3) find "StereoMode" file on right. Double-click it and modify Value data to "4" (without quotes).
If any graphic settings are changed, StereoMode may reset to 0 and stereoscopic 3D may disable. Then, you must use regedit again.
