supreme commander 2, company of heroes, coh 2 (maybe), and others... these games have 2d HUDS, and the HUD positioning is the same for both the left and right eye, this means that when you focus on the stereo 3d background game, the HUD appears as double in gameplay even though it was never split to begin with, this visual problem makes these RTS games unplayable in stereo 3d, it may be the same case for other RTS games as well, like starcraft ect

I hear ya.
Any game with unit icons will suffer the same issue. Racers, FPSs, 3rd person action games, any. It's tres annoying when the devs render these things in 2D.
Some good guys though: TW games often have 3D unit icons, Starcraft 2 does too. (SC2 did a while back anyway!)

comppany of heroes 1 is great in 3d, just assign it with empire total war profile with nvidia inspector so the interface is not stretched while you adjust convergence and once you tune that in it looks amazing.
starcraft looks great in 3d as well. Some protoss warp effects and shield damage render at the wrong depth but overall its a great experience for me.
