I just recently have this problem.
I also have an Acer GD235hz.
The only game this does it to me on is Need For Speed: World (at least, so far I've found out).
but the thing is, it didn't do it last week. I assumed they did some update to their video mode.
Now if I don't reboot my machine after getting that message on NFS:W, I will get it on all my other games. Rebooting fixes that.
The only thing that changed on my system, besides windows 7 updates, was an update for my acerGD235hz, which I stupidly accepted (hindsight is making me wonder if that was the cause).

Acer GD245HD is not a projector and it does not have a 3d setting.
It has an overdrive setting in advanced mode but this is not the culprit. Turning off the warning doesn't address the issue as the driver isn't synchronized properly with the display.
At least not in my instance.
A reinstall of both hardware and 3d drivers, is so far the only solution apart from having to reinstall every time you have attached an another monitor.

I found out the problem.
Windows update (and acer) have the HQ version (European), and for some reason, that caused the problem. When I removed the driver (went to generic PnP) the problem is gone.
On a sort of related note, since then I started having sli problems, to where when I try to turn on sli, my monitor goes into the mode of nothing being connected to it. Lame, not sure if it's related (not asking for help on that), but might be. Probably just a bad 2nt card maybe.
Anyways, my problem was the monitor driver from Windows Update and Acer's site caused the problem.

When I got my first 3D monitor a few nights ago it was giving me this warning. Not to mention the images weren't lining up fully (depth setting couldn't roll far enough back) and was driving me nuts. After doing some searching I found it was driver related. Basically uninstall all your Nvidia drivers, reboot, and reinstall (I grabbed the drivers from here). With that it fixed it all up nicely! Sucked later though when I added my second GTX480 because I had to repeat the same process again only the system picked up the first card the first time and had to install / reboot again for the second card. Lengthy process, but paid off in the end.

I used Nvidia control panel to use both my Acer and my TVHD. And after that when I tried to use 3D Vision, I had the same message :
Warning: Attempt to run stereoscopic 3D in non-stereo display mode, please change to a acceptable mode. See documentation for acceptable Stereoscopic 3D modes
I restarted my computer and then it works properly.
I tried again to use the screens together, and then I had the same probleme and I had to restart again my computer. And no more problems again.
