just cause 2 works well. Fallout NV was pretty good with only minor issues and if i remember right Portal 2 could use a xbox controller and other than the glass panels was very good in 3d. Remember though, what was good day many not work well in 3d the next day depending on patches and drivers. Its been a long while since playing any of the games ive listed.
Sorry if any have issues now, perhaps goggle for more uptodate opinions on these games but the games were amazing when i played them.
Oh, see if the fear 3 is controller friendly, i think it is and the game was pretty scary too but with several 3d issues....i could overlook them.
bioshock is crazy good other than the water and works with a controller.

So far I've heard batman, resident evil, street fighter are all okay. Is there anything else?

Trine 2, Battlefield 3, Dirt 3, Skyrim, Alice Madness Returns, Grand Theft Auto 4, F1 2010 and F1 2011, Dead Space 2, Crysis 2, Fifa 11 and Fifa 12, Assassins Creed Brotherhood and also Revelations I think although I don't have that yet, L.A.Noire, Driver San Francisco. They are just some of the games that I can think of because I've got them on my PC right now. They all work very well with the Xbox controller and I play them all with 3D vision on. Happy choosing.

I prefer playing third-person games with my 360 controller. Some games that work great with 3D vision and native 360 controller support:
The Witcher 2
Skyrim
Alice: Madness Returns
LA Noire
James Cameron's Avatar
Assassin's Creed series
Fable 3
GTA IV
Lego series (Batman, Harry Potter, Star Wars, etc)
Overlord
Trine 2
Portal 2
Mafia II
Generally most games in the last 3 years have native 360 controller support, but the ones above I can definitely confirm work well with both controller and 3D Vision.

Lots of great suggestions so far, you can check out the link in my sig for more (denoted by XBC). I personally prefer to play anything that isn't an online FPS using the 360 controller, but particularly the 3rd person action games like Assassin's Creed, Batman, etc.

Pretty much everything on the 360 that comes out on the PC I play with the 360 controller because I have become more used to it over the years. Even something like Skyrim.
The only game in recent memory that didn't support the controller was Bioshock and the 3D is broken in those games anyway.

I've finally started playing Darksiders in 3D with an XBOX gamepad, and the game looks awesome. Great pop-out and toyification effects. War looks like an action figure running around a big model playset in front of me.

How much time does Burnout Paradise take to load at the startup, cause mine takes a long time like 5 minutes.

That seems excessive, from when I start up the game to when I start playing is around a minute.
May I add, "Clive Barker's Jericho". nativlely uses xbox controller. picked it up for 2 dollars at a shop today LOL.
BUT, you must use a low depth (like 10%) and a very high converence setting. The in-game crosshair cannot be disabled as far as I know, so low depth, high convergence looks really good.
