You can alter the flicker on the desktop background in the nVidia software page. I agree in part with you as even though I did that my 3D only works 50% of the time.

The "Warning: attempt to run Stereoscopic 3D in a non-stereo display mode, please change to acceptable mode..." message on a screen that is clearly showing 3D is a pain. I have a lab of 18 units, all with Quadro 600 cards and 3D Vision. They are connected to either a ViewSonic VX2268wm or Samsung SyncMaster 2233 monitor. I also have an additional station with a Quadro 3700. All of them produce the same error message when testing the 3D. This is occurring even though both windows and the NVidia Control Panel are set for 1680x1050 32bit @ 120. Exit out of the test, launch the test a second time and no warning message with 3D functioning fully. After every reboot, the first test always yields the Warning message even though it is correctly showing 3D.

Changes to default values are:
: Base Profile
Power Management Mode - Prefer maximum performance
