What software to convert youtube 3d videos to play with nvidia 3d vision player?

Hi all, Youtube won't work for me in 3d, I get the html5 error like a lot of others.
I have downloaded some 3d vision trailers from youtube that nvidia 3d player wont play, what software( free?) do I convert them with and what output do I choose please?

mp4, heres the type of video I download http://www.youtube.com/watch?v=w3qxjFAGgWM
it saves itself as mp4.
I watched a youtube vid of a guy using adobe media encoder to change format to microsoft avi and that worked for him, but when I download adobe media encoder it wont work, I get the adobe updater when i click the exe.

Yeah, I'm one of them. Now I can't even get videos I recorded myself a couple of weeks ago to work.
What you have to do is go into the options, select decoder, then pick the right codec for the video and audio you are using (it won't tell you which one is having a problem). It's a MAJOR pain.
