I have a theory about what is causing this, but before I go any further with it, I'd like to confirm the the "blinking" problem I am having is the same "blinking" problem that you all are describing. I recorded what my glasses will do in every game (though I chose to record on Overlord 2 as it tends to occur faster, as opposed to taking a several minute delay).
I click the glasses on and off 3 times. The second time it is turned on, it is working correctly for the first few seconds.

For everyone that is having a blinking or flashing problem, please answer these questions:
- Please describe the flashing. Consisntent? Only during some games? Which games?
- How frequent is the flashing? Once per second, 15 times per second?
- What does it start flashing?

Andrew, assuming that I am having the same issue everyone else is having, it seems to be a USB bandwidth issue (at least in my case). I was struggling with strange errors/blue screens trying to set up my glasses for about a month before I realized there was some incompatibility/failure with my on-board USB jacks. I installed a PCI USB expansion a week ago, and the glasses started working, though they now have the "blinking" issue. It seems that more intensive games cause the blinking to occur with more consistency, but personally it starts every 5-10 minutes even in the most compatible games, and doesn't correct itself until I toggle the 3D effect on and off several times.
Jumping to conclusions, as I usually do, I imagine that the USB bandwidth isn't able to keep up with the necessary sync, especially since I tend to notice a blur a few seconds before the blinking kicks in. My problem is more severe than most others in this thread as I'm using a PCI card, but I wouldn't be surprised if many of others were also experiencing issues due to their USB ports.

I have same problems with my glasses, flash in all games, videos and test of 3d vision.
I have exactly what we see in the video posted before.
The flash is about 2/seconde in 120 hz, faster in 100hz mode.
When i activate 3d vison, it take 5 to 10 second before blinking. I can see "black and white" phase on each eyes and i see right&left images on each eyes.

For me, it's pretty consistent across games or even just in the nvidia logo test-screen. It seems unrelated to what's going on on my computer, it seems hardware-based in the glasses themselves (although that could be misleading as I suppose the glasses' function is driven by the gpu?). Although it varies sometimes, usually the flashes come in rapid succession, one every second or two, for about 10-20 seconds usually every 20-30 seconds. In other words, about half of every minute I'm seeing momentary bright flashes of light every second or so. It's almost like a very slow strobelight. I can only assume it's the shutters going out of sync momentarily leading to a split-second time when both shutters are completely open (maybe it skips a refresh giving you 2 "open" periods back-to-back which appears as a bright flash because it's not blocking the usual 40% of light?)
The phenomenon is exactly as in the video posted above, although mine generally don't blink quite that fast or that much. But that video is the jist of it, for sure. You can even hold the glasses well away from your face and clearly see the blinking.

For me it varies. For example, left 4 dead...no flashes. Prototype, flashes about every 20 seconds. Medusa demo, awful, with it flashing terribly in bursts lasting up to 5 seconds. So for me, it definitely seems to be related to what I am running.

As I mentioned earlier, I've only experienced it in two games:
Flight Sim X - flashes really badly - exactly like in the video someone posted earlier. It's quite random in speed, but it will flash consistently anywhere from 10 times / second to once per second, and do it for seconds straight, then stop then do one flick, then stop then do it a few times etc.... it's quite random, but consistent.
The other game was Fallout 3 - same thing happened, except it only happened in a few areas. I can't remember where in the original game, but in "Operation Anchorage" DLC it did it more often, but only in a couple of sections.
As far as what it flashes, there isn't really anything that it flashes other than on/off as shown in the video posted earlier.

If it is a USB bandwidth issue as someone mentioned earlier, could it have something to do with the motherboard, and/or where we're plugging in?
I have an ASUS P5Q Pro motherboard, and I'm going directly into the port in the back.
I don't think that the communication between the PC and the IR transmitter requires that much bandwidth. It is more likely to be caused by not enough power or some interferences because of using a longer USB cable that is not made well enough or by using an USB hud, and that it is why it is recommended to connect directly to the motherboard. And Nvidia is providing quite long USB cables with the 3D Vision glasses - there were 2 different in lenght cables with my glasses and I'm using the shorter one because it is more than enough. The longer one is something like 3 meters I think, bt I haven't tried it to see if there will be some difference... so maybe I should, but anyway I believe that there could be some problem only when using third party usb cables that are not very well made.

This is not very likely. I for one got a lot of blinking with the LCD, but I experienced not a single flash with my Sony FW900 CRT. So it certainly has something to do with the internal communication between the graphics card (driver) and the monitor.
Could it have something to do with the greater lag an LCD suffers in comparison with an CRT? Perhaps this whole connection via USB is too fragile and relies on too many factors working perfectly, but honestly I have no clue.

you must not be having the same problem as most of us, since we are getting the flashes in the actual lenses of the glasses. I've been using the long cable so far, I'm gonna try the shorter usb cable and see if there is any difference.

I have exactly what we see in the video posted before.
The flash is about 2/seconde in 120 hz, faster in 100hz mode.
When i activate 3d vison, it take 5 to 10 second before blinking. I can see "black and white" phase on each eyes and i see right&left images on each eyes.
I'm using Windows 7 32bits.
ps : sorry for my english

As far as what it flashes, there isn't really anything that it flashes other than on/off as shown in the video posted earlier.

on all my games.
fear2, audiosurf, left4dead, halflife2 ep2, call of duty4, portal
flash about every 5 seconds. sometime it will go for a few minutes with no flashes, but it always starts up again eventually.

If it is a USB bandwidth issue as someone mentioned earlier, could it have something to do with the motherboard, and/or where we're plugging in?
I have an ASUS P5Q Pro motherboard, and I'm going directly into the port in the back.
