It was thanks to the suggestion of kai (longer username here than on steam). I didn't remember about trying the StereoTextureEnable setting until he told me, and then I tried 5 or 6 values until I found out the working one.
For now everything is correct in 3D, and the HUD doesn't seem to be a shader that I can hunt. But convergence hotkeys can be done.
I'll play the game once devs solve some bugs and implement higher resolutions (the unofficial resolution patch affects text size in conversations).

Just for info, the game with specialK and this pack HD ( http://www.neogaf.com/forum/showpost.php?p=248235818&postcount=133) , it s amazing. Just be sure to change DumpOnFirstLoad=false in DumpOnFirstLoad=true in d3d9.ini of the specialK mod.
In 3d, there is the life bar of the other team members at sreen depth wich is annoying when we got a high separation (ctrl + F5 / F6). it divides, otherwise it could be almost perfect.
