You have to set it up in the menu of the game. It is native 3D. Beware of the very annoying and sometimes arbitrary reactions of the game in this regard when you enable the wrong 3D option.
I couldn't get in running in native 3D for very longtime, not until I de- and reinstalled the game as well erased all config-related files to it. It is a bit digging, but even more satisfaying when you have achieved a proper constant functioning.

Set your desktop to 120 Hz, select Quad Buffering in-game.
Some of the newer drivers do not have support for stereo in OpenGL games. If it's not working, try a different driver.
All adjustments need to be done via an ini file

Yeah i have tryed it on the quad buffering setting, but something is wrong cause it looks like shiet.
Allso tryed the other 3d options presented but they look even worse.
Dunno about the view offset and swap eyes settings tho, dont even know how they work tbh.
Desktop and game is on 120hz and 120fps.
I have ofc activated stereoscopic 3d in the nvidia controlpanel, in the test there it works fine.
I'm assuming by 'looks like shiet' you mean it's lacking proper Depth/Convergence and otherwise it's working perfectly fine in 3D ... personally I had a real chore of even getting it to work in 3D, quad-buffered won't work so I had to resort to SBS and using my Mitsubishi 3D Adapter.
Anyways once I got it working in 3D it took a bit of tinkering to get it to look proper. I tried using other people's Settings in an AutoExec.cfg but they just didn't look right, I had to enable the Console and tweak them in-game and it seemed like if I changed the one Setting it would mess with the other Setting, StereoRender_InterOccularCentimeters, StereoRender_Convergence.
Here's what I'm using in my AutoExec.cfg, it goes in the base folder.

I thought the gun looked stupid off to the side so I lowered and centered it... I found a setting for the red in-game laser sight also, to make it thinner, but I can't remember it off the top of my head.

Open up Notepad, Paste, and Save As AutoExec.cfg in the base folder.
C:\Program Files (x86)\Steam\steamapps\common\DOOM 3 BFG Edition\base\AutoExec.cfg
...when you Paste it into Notepad if it adds spaces before each line(spaces before the seta) you may have to delete the leading spaces.
Open up Notepad, Paste, and Save As AutoExec.cfg in the base folder.
