Actually, it's really not that bad. Deep bodies of water and large rivers look fantastic. When you're underwater anywhere, it looks fine. Only some of the more shallow bodies of water seem to have the troublemaking shader, and it's pretty easy to ignore in those cases.

Thanks, I'll check it out. In my opinion a lot of the problems stem from installing mods, especially more demanding ones and without having the exe patched for 4gb RAM usage.

Yeah that could be it too, although I haven't seen Skyrim.exe.4gb go over ~1.5GB system RAM yet but with all the high-res texture packs I've installed, I have noticed my GPU VRAM usage has gone up from ~700MB to 1.2GB with 2xMSAA.

I don't even think its refractions at this point, or anything to do with shaders. I think its actually just a driver bug where the stereo offset isn't being applied to transparencies.
You can see below, the original picture shows the problematic water effects. But you see the artifact silhouette to the left and right of my character and the bridge, which have no reason to be there as they can be neither reflections nor refractions. The water is completely transparent to the bottom and if you check the spot yourself, you can see there's actually no refraction effects here in 2D, the objects under the water are still aligned with the objects above the surface of the water in 2D.
After looking at individual left and right eye views, I came to the conclusion the geometry under the water transparency isn't being shifted/offset with the stereo images. The objects in front of the water are still visible because that's where they would be in 2D when the geometry under the transparency was originally sampled. Once shifted left/right those silhouettes blend with the objects in stereo.
You can see I did a small sample in photoshop by moving the geometry under the water to line up and it seems to line up perfect. Focus on the stairs, but you can see if you adjust the other problem areas to the left/right by the same offset, the problem is fixed.
In the end I do think this is a driver issue, possibly fixed by a profile update, so hopefully Nvidia/Andrew can look into this and fix it. Also, the problem is much less noticeable with dark/opaque water and very shallow water/streams. I'm not sure if anyone has tried just making the water completely opaque, but that may be a workaround until this gets fixed.

Install ahead, anything that doesn't overwrite the 3dvision sky mod works just fine. You may only want to consider the water mods, since pretty as they are, they tend to highlight the water problem further.

I don't think boris is gonna help anymore as no one replied to his call out for testing the 0.99 series.... It was something like: no 3d vision user is interested anymore. They asked me for a solution for the water shader and now that I asked them some feedback.... They ve all disappeared ....

I'm getting so much ghosting/crosstalk in Skyrim I can't hardly handle it. Pretty disappointed since I just spent 700 on this monitor (pretty much for Skyrim and BF3). I'm also getting some pretty bad fps drops, which is frustrating, being that I have two 3gb 580s in SLI, and a i5 overclocked to 4.5 ghz. I'm going to reinstall Skyrim and see if the FPS drops are still present without any modding at all. I have a sneaking suspicion it was the 1.3 patch that is causing this.
Does anyone have any other fixes for ghosting and framerate drops? Also, is there a way to revert back to Skyrim 1.1?

I've logged about 40 hours of actual playtime in 3D Vision with a bunch of mods installed and haven't crashed once with another 20 hours or so alt-tabbed or idling. I suspect many of the instability issues come down to out of date hardware or drivers, or perhaps some graphics settings too demanding for some hardware configs.
You should check out 1.3 though, it specifically has a few optimizations for Dual Core CPUs specified in the patch notes.

It is not reflections at all actually. You can play with all reflections turned on. It is actually "refractions" (ie whatever shader is simulating refraction on the texture below the water) that are causing the issue. You can test this by noticing that deep water looks perfectly fine, it's only around the edges where the refraction shader takes over that your brain fries.

Yeah that could be it too, although I haven't seen Skyrim.exe.4gb go over ~1.5GB system RAM yet but with all the high-res texture packs I've installed, I have noticed my GPU VRAM usage has gone up from ~700MB to 1.2GB with 2xMSAA.

I don't even think its refractions at this point, or anything to do with shaders. I think its actually just a driver bug where the stereo offset isn't being applied to transparencies.
You can see below, the original picture shows the problematic water effects. But you see the artifact silhouette to the left and right of my character and the bridge, which have no reason to be there as they can be neither reflections nor refractions. The water is completely transparent to the bottom and if you check the spot yourself, you can see there's actually no refraction effects here in 2D, the objects under the water are still aligned with the objects above the surface of the water in 2D.
After looking at individual left and right eye views, I came to the conclusion the geometry under the water transparency isn't being shifted/offset with the stereo images. The objects in front of the water are still visible because that's where they would be in 2D when the geometry under the transparency was originally sampled. Once shifted left/right those silhouettes blend with the objects in stereo.
You can see I did a small sample in photoshop by moving the geometry under the water to line up and it seems to line up perfect. Focus on the stairs, but you can see if you adjust the other problem areas to the left/right by the same offset, the problem is fixed.
In the end I do think this is a driver issue, possibly fixed by a profile update, so hopefully Nvidia/Andrew can look into this and fix it. Also, the problem is much less noticeable with dark/opaque water and very shallow water/streams. I'm not sure if anyone has tried just making the water completely opaque, but that may be a workaround until this gets fixed.

Install ahead, anything that doesn't overwrite the 3dvision sky mod works just fine. You may only want to consider the water mods, since pretty as they are, they tend to highlight the water problem further.

I don't think boris is gonna help anymore as no one replied to his call out for testing the 0.99 series.... It was something like: no 3d vision user is interested anymore. They asked me for a solution for the water shader and now that I asked them some feedback.... They ve all disappeared ....

I think Dorkirt's efforts led to a dead-end on the moon. I don't really have a problem with it either though compared to the water or broken Nvidia 3D crosshair. The moon is at the wrong depth so it just looks funny but at least its in focus, unlike the water or crosshair issue.

On an unrelated note, does anyone have any tips for reducing crosstalk? I found that lowering the contrast helped a bit, but I'm still seeing a fair amount whenever the contrast between an object and background is high (it's the worse when I'm outside in a bright, snowy place like Windhelm, and the objects in the loading screen are AWFUL). I have an ASUS VG278H and I'm still relatively new to 3D Vision, so tips would be welcome.

I'm going to reinstall Skyrim and see if the FPS drops are still present without any modding at all. I have a sneaking suspicion it was the 1.3 patch that is causing this.
Does anyone have any other fixes for ghosting and framerate drops? Also, is there a way to revert back to Skyrim 1.1?
