The better way to fix this is to change the behavior for when 3D runs. You want to switch it to be Only for fullscreen applications.

on a related note: Do you know why this option ("Select when the display is in 3D mode") is greyed and locked to "Only whily 3D programs run" on my system? I don't use the external emitter but an Acer GN245HQ monitor with an integrated emitter. But the option should work with that, too as far as I can tell.
