I finally got it to work in 3D and it looks amazing. 1 question comes to mind is there a way to shut off the 3D if i want to take a break and just play in 2D?
There are two things you can do;))
1. Pressing CTRL+T (or the green button on the emitter) will render the left eye only. But the stereo calculations & rendering will still be done in the background but just one frame buffer will be displayed. So you still get the same performance impact.
2. Based on what version of Java you have, you can go to C:\Program Files\Java\jre7\bin (for Java x64) find opengl32.dll and rename it to something else (for example: opengl32_3D.dll)
The next time you start the game the wrapper will not be loaded. Of course you will have to rename the file back to opengl32.dll if you want 3d vision back.
3. You can always use the installer or Add/Remove programs to uninstall the wrapper (which will remove the wrapper automatically for you but not the shader pack.)
Which one to use is up to you;))
Hope it helps.

Thanks for the response, i just renamed the opengl32.dll and it seemed to do the trick. Pressing ctrl+t seemed to change it to side by side mode.

Just installed it and it works wonderfully! Awesome work!
I noticed I couldn't increase depth. Is that me being a spaz? If it is set to a fixed depth is there anyway for me to increase it? (I only have a small screen so the depth is pretty low.)
No biggie if it's not possible!
Thanks!

Just press and hold Ctrl-F3 (or F4 whichever one it is lol) and it will change depth - you have to hold it for a while though. You can also set a depth multiplier in the settings file (I use x1.6 actually). Works great :-)
Could you update the original post with better instructions for someone that doesn't know anything about any level of modding in minecraft?
What is the particular step that is unclear? If it's setting up shaders in Minecraft in the first place, Helifax posted this: https://forums.geforce.com/default/topic/769009/3d-vision/minecraft-v-1-7-10-in-3d-vision-/post/4291929/#4291929 on the previous page. You do need to get this working in 2D before you install the 3DOpenGL wrapper.
This game does have a fair few steps to get the stereo fix to work, but it's worth it :-)

You can Google mods for changing the cross-hair. Then set the crosshair icon(s) (a small .png file) to be 100% transparent, or empty. There is an "icons" folder somewhere.

[Release]
I am pleased to announce that we have just released a tool that will convert the SEUS shader Pack to 3D Vision.
In short, it lets you play Minecraft in Stereo3D using the awesome SEUS shaders.
I also created a short video showing how to use the tool (written instructions are available in the tool itself) and how to convert the shaders, add them and use them in the game.
Contributors:
Helifax - Creator of this tool and OGL3DVision Wrapper
Mike_ar69 - For fixing these awesome shaders
Sonic Ether - For creating the shader pack.
