I just did some testing (with vsync off, so framerates weren't capped) - I think I've isolated the problem. The below benchmarks are all done in 3D with most settings on high or ultra, and 3DMigoto was removed with uninstall.bat between tests.
With no 3DMigoto:
SLI: 93
Non-SLI: 56
With the 3DMigoto patch from the blog, I'm getting:
SLI: 90
Non-SLI: Not tested
With the new 3dMigoto patch posted in this thread, I'm getting:
SLI: 55
Non-SLI: 48
Note: I get the same results with the new 3DMigoto patch if I remove the shaderfixes folder, so I can be fairly confident in saying that it's a change in 3DMigoto that's caused this, rather than a shader fix.

I went back to version from blog site and also got back all my lost SLI performance. Thanks for the tip. Looks like you are correct. Something has changed with the later versions of 3Dmigoto that killed performance for some reason.

Wierd, I was about to try this and now find in the latest beta driver the game crashes on startup if 3d is enabled in the NVpanel. Fix or not

Latest beta driver is known to be incompatible with Mordor. Crashes, text goes missing in the UI.

Nice find. I can't explain why it would impact only SLI performance, and not performance overall. There isn't anything SLI specific to 3Dmigoto.
The only change of significance there is adding the [OverrideSettings] section. Please try commenting out that section with the F2 key. This disables the screen depth toggle, but worth a try.

Ran the benchmark twice in each scenario, results are:
With Overridesettings: 54
Without Overridesettings: 61
So it looks like there's something else going on.
And it is affecting non-SLI performance too, just to a much lesser extent.
I have finally disabled the incorrect shaders that become active when you hit things and select objects.
Woot! :)
Lord, grant me the serenity to accept the things I cannot change, the courage to change the things I can, and the wisdom to know the difference.

Thanks for checking. I'll take a look at this slowdown soon, hopefully today.
I am unable to reproduce this slowdown. Using Steam version, which is auto-updated now by force, cache verified.
Running with no fix installed, I get 55 fps. Running with the 99.20 fix installed, I get 55 fps. SLI is working, and showing full scaling, both GPUs at 98%.
Driver version 344.75. F2 key was working.
Edit: running benchmark, I also see no difference between uninstalled, and 0.99.20:
Avg FPS: 29.53 vs. 29.42
Min FPS: 18.63 vs. 18.56
Not sure what's up here.

I just verified my cache and tried again, at 720p low settings. I'm getting 56fps with the patch, 104 without. SLI is definitely working and I'm seeing usage on both GPUs.
Seems like there's something CPU-related going on. This is on 344.65.

Just tried SLI off, and I get the same numbers. Slightly faster in fact:

SLI On:

Min FPS: 18.63 vs. 18.56
So, even though both cards show as maxed out in the Inspector, no scaling is happening.
SLI is broken here with either fix installed or uninstalled.

It's Ambient Occlusion in my case. Setting AO to Low brings back SLI scaling.
Apparently the Mordor patch broke both AO and Order Independent Transparency. We need OIT off anyway for 3D.

Switching it from ultra to off took me from 100fps to 87, (720p, everything else minimum). But with the patch, low/off didn't seem to make a difference. The old version still works though.
