Unfortunately, it doesn't work like that. The OS swaps the main thread from core to core thousands of times per second, which manifests itself in monitoring programs as no single core looking as being throttled.
As a confirmation, alt-tab out and disable (affinity) all but 2 of your cores (say 0 and 2, don't count core 1 as an actual core as that's just a hyperthreaded virtual core for core 0) - you will notice that now 1 core will be near very high %, but the game performance will not have decreased.
You should have noticed a small difference going from 3.2GHz to 4GHz though.
Your i7 3930 at 4ghz is bottlenecking 3D but no other CPU, even ones that will be released in the next few years will address this issue. Gaming performance on CPUs has been the same over the last 8 years, and will continue to be the same in the foreseeable future. GPUs have grown by a 10fold in power.This is why you are getting low GPU usage - the CPU can't keep up. Adding all the advanced eye candy doesn't effect the cpu very much, only the GPU hence your GPU usage goes higher.
It's the direct recognition of this limitation which has brought out a new way of doing things which is DX12, Mantle, Vulkan.

I get the same, at 2D I get a locked 60fps at 1080p with most settings on very high/ultra, however when I try to use 3D TV at 720p/60fps I normally get only around 35-50 fps with my GPU and CPU usage sitting at around 40%. It's very frustrating and any suggestions as to what I can do would be much appreciated. I've tried to reduce the gfx settings for 3D TV but the framerate doesn't improve much and if anything GPU/CPU usage drops.

I'm getting poor GPU usage on my single 980 OC and i5 2500k 4.4. In 3D GPU usage drops to about 60% and I get about 35-40FPS max. With 3D off I still only get about 70% GPU usage. I get the feeling this is a driver or Rockstar issue.

Before, I got fps varying from the teens to about 30 on low settings with my i7 3820 and GTX 680. Now, I can get 30+, with occasional dips into the high 20s on high settings.
