I think, solution is possible, for 2 days I have resolved this same problem on my setup with 6600 on 2048x768 85 Hz stereo setup and the solution is use of E-D activators = programs from e-dimensional (I think you have e-dim shutterglasses).
Is on homepage of edimensional here
other possibility (when the glasses are wireless) are bad batteries.

It would seem you are correct. When I initially got stereo working with 91.28 I had no flashes (both eyes open, maybe it's re-sync'ing itself). After going through many configurations I developed the flashing issue. No change in settings or drivers would correct the issue. I had tested the E-D activator and it didn't seem too great.
My flashing is completely gone now when using the E-D activator to activate the glasses. What I'll do is keep the NVCP set on hotkey activated. I will start the game and hit Ctrl-F10 this kicks me back to the desktop and shows a yellow bar on the top of the screen. I'll then Alt-tab back in to the game. This seems to activate the glasses and keep them sync'ed, stereo is not active in game yet but the glasses are active. If Alt-tabbing didn't mess up the game I hit Ctrl-T to activate stereo in the game and adj separation and convergence. I cannot get the depth or backplane keys to do anything. I'm not sure what is wrong the image is 3D but there is massive ghosting when using the E-D activator and it's not as clear and using just the NVCP. Also with this method I get a small amount of intermittent texture flashing or corruption.
What this tells me is this is not a hardware issue and it doesn’t seem to be related to another program running the background. It tells me that the Nvidia stereo drivers are not capable of staying sync'ed up on their own. Since the issue was not present from the beginning I would guess something is incorrect in the registry and/or left over from another install.
Edit: I have also just noticed something ells in regards to the texture corruption or texture flashes. When enabling stereo only through the ctrl-t method in a game or viewing the test image, the glasses will flash at the exact same time as the corruption. When using the E-D activator method the texture corruption is still present and in the exact same place but does not affect the glasses, everything stays sync'ed. In the box test image the corruption appears in the top centimeter of the lager box and is in the exact same place in games. It looks like this small section of the screen displays a non-stereo image for a split sec. There is another area on the left edge of the screen at the same height that seems to have the same corruption. It looks like this small section of the screen displays a non-stereo image for a split sec.
Since this corruption is present in both methods and has been seen in a wide variety of systems, it leads me to believe even more that this is driver/software issue. It may be the E-D software or Nvidia drivers maybe neither. Either way I hope it can be resolved quickly.
