Reduce both by 50% for a week or two and gradually increase, you just need to get used to it, thats all. Also increase the distance between you and the monitor a tadge.

It you are new to 3D you'll need some time for your eyes and brain to adjust to the "new experience" they are getting. But too much separation of the two frames to the level where you cannot focus and fuse the image into a single one may cause your eyes to hurt after a while, because they are intensely trying to compensate and provide you with a "3D" image although they can't at this point. And the headaches may as well be caused by "bad 3D", meaning that you are getting contradicting clues about objects being displayed with volume on the screen and what should their actual size really be. So it is like your eyes show you one thing and the brain tells you it should be another and the result is a headache...
But then again you also need to "train" your eye muscles to handle the additional load they are getting, just like any other muscle group, so you can say that stereo 3D gaming is like BodyBuilding for the Eyes :P
