Didn't post any details, because it seemed like such a simple bug- don't ignore the overlay setting.
I'll try to narrow down the exact DLL I saw before. Something like steamoverlay.dll, but can't recall.
When I logged in yesterday to try Mass Effect, Steam updated and required a restart. So it is very likely the issue. Once I applied the compatibility and administrator fix for Mass Effect, it worked fine. This was/is with the shader overrides installed. I never tried it without them.
I would give The Witcher a try, but the fix is removed from the Helix Mod site and the link in the other thread is for an empty zip file.

Apparently it's just to push the hud into depth, but it's still an indication that this issue affects more than one game.
Assuming that Steam is the problem, then any game that required you to disable the Steam overlay for Helix compatibility will now be broken, because it's no longer possible to completely disable the overlay.
It's a strange world where Origin works better than Steam. I'm very disappointed that Valve has the gone the route of "don't care".
Edit: the only thing that is weird is that FEAR2, my original test case, is still working OK. I can't explain that, so I might be overreacting.

Hm, I had no luck with admin or compatibility modes. I thought I applied it to every Mass Effect file, but could you please confirm which ones you've done it to? And are you running Steam as admin too?

It used to be that Steam games had full launcher applications within their files. Most of them are borked now and require the Steam Launcher due to integration. So they are incomplete and not a standalone exe anymore.
It may be against TOS, but you can get around it by going to somewhere like GameCopyWorld and downloading a full launcher file that's non reliant on the Steam Launcher.
There's an "AD" for download software, just click skip in the upper right corner to move on to the mirror. I used to use it when TriDef had problems launching from the Steam files or recognizing games that I had installed.

Yeah, but it's a cracked exe file. Biggest problem with it is that it's hard to find one that's completely up to date, and they can cause other problems.

I'm also seeing the crash at launch when Helix is installed for The Witcher.
It runs fine without the HelixMod.
If I revert to 5/27 version of Steam, it no longer crashes at launch (but does crash at exit).
