I used to mess around with an app called BumpTop which was a 3D environment desktop, it turned your desktop into a room and you could do all sorts with organizing files, its hard to explain but have a look at this vid BumpTop
I dont think they let you download it anymore but i did find it elsewhere and tried it the other week, unfortunately it doesnt work with 3D vision because it doesnt use directx or anything. Still a cool app though! I do remember trying another app that loaded like a game and it was in first person view, you could walk around this house which had you shortcuts etc dotted all over, but this was quite a few years back now and i remember it using opengl (before directx was the popular choice). It ate resources like hell though so was never really usable.

Anyway to set up 3d vision so that your desktop and any programs/webpages accessed are displayed in 3d?

Unfortunately it looks like this technology is not there yet. It will take time.
