Is your monitor in proper Lightboost mode when that happens? Check the monitor OSD, you should be able to only change contrast and Lightboost persistence.

No, this is a timing problem. Otherwise it would be across the entire screen. The fact that it's only or mostly on the top means the timing is off.
Be sure to use DDU for a reinstall, a simple nvidia install is never enough.
If that doesn't seem to work, pull the AC for the monitor, and let it sit for 5 minutes to drain the capacitors.
I have the same problem with the same monitor and NOTHING fixed it. I even formatted my computer, and it didn't help. Maybe it's a monitor defect? I think I may have had it from the beginning but I'm not sure.
One thing I read was that the USB port may be a cause. If you have your emitter plugged into a usb 3 port then try a usb 2 port, or just try different ports in general as it's possible it's a USB issue. My ASMEDIA USB built into my motherboard also fails the Oculus Rift compatability tool. So, I may end up buying a PCI USB card and I'll report if it fixes the issue.

I did the DDU for a reinstall...
But Conan481 what is bizzarre it that the screen was perfect, perfect 3D vision and then BAM it just changed for every game
And when I say particulary the top, the rest of the screen has also this bad ghosting.
And there are weird visual glitches that I didn't have before in witcher3... There may be a link
Did you try unplugging the power for a minute or so, as bo3b suggested?
It works for monitors with integrated emitters or g-sync.
Also, if you recently upgraded drivers, try rolling back to a known good driver.
You can also try switching to a different output port on your GPU.
Are you connected via Dual Link DVI-D or DP? Try switching over to whichever you're not using.
I have this issue for a long time, I have two 3D vision monitors, Acer GD245HQ and Benq xl2720z, both of them have this issue. None of the solutions that discussed in geforce forums worked for me. Only working solution is playing at 100 Hz. 100 hz flicker a little more than 120 hz but no top screen ghosting and lesser normal ghosting.

Ok So I tried new games and actually Trine 2 is perfect, Civ 5 is ok with just a bit ghosting on the top and bot the demo with nvidia 3D vision is perfect. But Witcher 3 is still buggy as hell, like bad renders and the ghosting even with the helix mmod

Ok so I tried everything said on the topic, nothing changed, the hz, plug in plug out, drivers of my screen, nvidia, 3D vision.
Nothing changed.
What I don't understand is : why everything was perfect and then BAM a lot's of bugs, particulary witcher 3, it was flawless and then just one day everything goes ape, the ghosting actually is reallllly strong on top and bot but also in middle there are, with a "burn" effect, with reminiscence.. AND there is one bizarre thing, on a LOTS of games in 3D vision, there are black borders in the left and right side, I close my left eyes there is a border in the right and the same with the right eyes...
What should I do ???

The only thing else that you can try is a new Dual Link DVI cable or Display Port cable..
Have you also tried an older driver?
It's possible that your monitor is failing and you need to start a RMA process.
Please let us know what eventually solves this issue.
I don't think it is the screen problem.
How the fact that visual glitches, really specific bugs occurs because of the monitor, it is a problem with the program itself I think, If it was just the screen there would just have been the ghosting I think.

@djeend, you probably did the right way but to be sure I must ask:
Did you set the 100hz option in "Test Stereoscopic 3d" from Nvidia Control Panel and select "Apply this RR to all games"? Because if you set it from the game's settings it may not work at 100Hz.
BTW I ordered a new USB 3.0 PCI card. Will try and let you guys know if it'll fix the top screen ghosting.

I tried this way too... :(
You will tell me if it works, but I still think it is not a problem of syncing, because of all the different glitches that apparead in just one day
