get your CPU to 3.6ghz and see if the issue dissapears, your CPU has to feed a lot mroe information to the GPU's when you enable 3d, and especially with two gtx 480's, they need a lot of data to be passed to them very quickly!

While it's true that CPU certainly does make a difference.
I doubt very much that a 30 or 40% over clock would make the amount of difference he's seeing.
I think it's more likely some sort of hardware conflict, especially given that he's seeing the Fps drops when he disables 3d.
Could also be a power management thing I guess.

Just so you know, Ctrl+T to turn off 3D is not the same as going into the nvidia control panel and disabling 3D. Just using Ctrl+T you'll get a significant framerate hit versus turning 3D off properly in the control panel.
