You are running the Discover software from nvidia and have run the setupwizard? and not Iz software?

when you run the test in the nvidia control panel with the logo, is that red/green also?

hardly believable... the test app is a 3D app like any game you would run, mind you the color coding is done in the drivers not the application.
as I posted on several treads there are ways to customize your anaglyph colors but that'S not what you're after. Just to check, open regedit and serch for "LeftAnaglyphFilter", it will take you directly to your nvidia stereo entries, now look for the entries mentioned below, I highlighted the default setting for 3D vision which is a color corrected red/cyan:
anaglyph mode:
"StereoAnaglyphType"=dword:00000000 Full-Color-Anaglyph-mode
"StereoAnaglyphType"=dword:00000001 3D-Vision-Discover Half-color-mode with color-correction-shader
"StereoAnaglyphType"=dword:00000002 Black/White-Anaglyph-Mode
Maybe Full color could give better results with your monitor/glasses, in order to change that you will have to remove the write/change permissions for user "system" (not recommended if your not familiar with registry editing)
when set to "0" colors are asjusted by:

Full color mode may cause little more color-dizzness, but I'm adapted soon and very comfortable with full-color mode.
At last I'm enjoying vivid colors with anaglyph mode. Very nice.
But the value is always resetted to 1 when games starting up, so I have to recover the value to 0 everytime.
Why nvidia didn't make these settings enable in nvidia control panel?

when set to "0" colors are asjusted by:
"LeftAnaglyphFilter"=dword:ffrrggbb
"RightAnaglyphFilter"=dword:ffrrggbb
red cyan would respond to:
"LeftAnaglyphFilter"=dword:ff0000ff
"RightAnaglyphFilter"=dword:ffffff00
