I've finally had some time to try the fix, and the game looks flawless in 3D, thank you Mike and Bo3b!!!
And with such an exotic setting and visual design, the game in 3D is truly a sight to behold. I was showing my wife the opening sections, and when we saw the flamingoes, and the whale popping up, she simply said: Now you know why I've always wanted us to have a boat and sail away! LOL
The fact that 3D really makes you so immersed in the game worlds that it can be a relatively acceptable temporary surrogate for the real experience is a powerful thing, which nVidia and other companies should really not treat lightly or ignore (obviously Facebook, with their flair for business, doesn't).
But ramblings aside, I have a question. To my bitter annoyance, the performance in this game is not satisfactory. Again, as with the Saint Rows 4 fix, I notice uncomfortable stuttering and low frame rate, different from the smoothness I'm used to in other 3D games.
I clarify (in view of Bo3b's sensitivity to the subject) that I do not blame the wrapper. But since it happens now with the third DX11 fix (AC3 and SR4 being the other ones), I’m just questioning the situation, to know what to make of it:
1. Does the performance get better after the opening sections? Or is it even worse in urban areas?
2. I'm playing with all settings on low or off, and still cannot achieve smoothness. Anybody has any idea if there are other settings, in .ini files perhaps, that might help?
3. I've already added AC4 to the AC2 profile so I cannot go back to test vanilla 2D performance, unless I reinstall drivers. Anyone knows if it's smooth?
4. Are there perhaps SLI settings that can be added to the AC2 profile that might help?
5. Anybody with SLI Titans or better, that can advise what their performance is? As annoying (and unbelievable, considering my setup's performance with other games) this might be for me, maybe SLI 580s no longer cut it in DX11 3D games nowadays, and I need to budget for an upgrade.

I have only very short breaks in big/busy cities...
Only noticible when I walk slow..if I run fast I really don't notice..
When I'm on my ship in the water ,there are no stutterings at all,...maybe only ones or twice when I enter a hostile ship...(right after I let loose of the ships steering wheel)
Every setting on the highest possible except 'smooth' ? shadows..
It doesn't help to turn every setting to the lowest,some graphic settings on very high can be handeled easily by your 580.
You just need to turn the right one down,like anisotropic filtering

Your 580 will probably be a little to slow for high settings...,it's also short on memory..
I did run 480's in the past and noticed it did run almost as fast as 580...
I upgraded to 670 because 480 was to slow for these days games..,so that's why I think yours to slow..

I could be that it happens when graphic elements are loading. It could also be that the wrapper needs to swap some shaders/shadows and it's just too much for my setup. (like it happened with SR4, if I did not set Lights on low).
I really don't know what to do for the moment, I think I tried everything I could. Maybe I'll look up a performance guide on the net, but I don't think these guide have 3D in mind.
It really is a superb game, so I'll probably try to just enjoy it. At least it seems to be ok, if I just stay put, or walk slowly around.

AC3: CPU bound, very sensitive to CPU, not GPU.
AC4: GPU bound, uses 4 cores very well, GPU can easily be overtaxed.
SR4: GPU bound+CPU bound. Only uses 3 cores, and can easily overtax GPU with lights and world.
When I run AC4 with setup in signature, I do not get full stalls like you are seeing. I run with medium settings on most, high on others. Typically 40 fps or so.
If you are getting full stalls there, that is something else, not sure.
Be sure to check your temperatures for CPU and GPU to make sure it's not throttling somehow. Pausing for a full second is definitely something broken. In AC4, my min of 40 is solid, it never drops below that, but rarely goes above 55, so gameplay is actually quite smooth.
What OS? 8.1 is known to have this sort of problem.

but if u already have turned it off u maybe have the same problem as me. when i install the 3d fix my gpu usage issnt right anymore and floats between 100% and 50% what causes stutters as u mentioned them.

Ok, I found a problem.
I just installed Win 8.1 Pro x64 and I have reinstalled all my games. When I run this game without the 3dvision fix it loads. With the fix the game wont load and it comes up with a screen after synchronization in ubiplay saying "Thank you for playing assassins creed" and the game wont load :(
It works with the same config on Win7 with the fix in D:\Steam\SteamApps\common\Assassin's Creed IV Black Flag

More to the point, Win8.1 has a bug in dxgi that Microsoft is unlikely to fix, because they are Microsoft, which breaks wrapping type stuff, including 3Dmigoto.
To run this fix, you can workaround it by deleting the dxgi.dll file that is part of the install. This disables some parts of 3Dmigoto, but should work OK for playing.
More to the point, Win8.1 has a bug in dxgi that Microsoft is unlikely to fix, because they are Microsoft, which breaks wrapping type stuff, including 3Dmigoto.
To run this fix, you can workaround it by deleting the dxgi.dll file that is part of the install. This disables some parts of 3Dmigoto, but should work OK for playing.

Also, I found an indoor area (a shop) and even in this small place with very few polygons, it still does it, so it is definitely something. I could try now without the fix, to see if it's the same, but I don't feel like it.
Someone on the net was talking about some issues with V-sync in this game, apparently the frame rate can go from high to low repeatedly, depending on some factors, so it is advisable to switch it to Adaptive in the Nvidia Panel. I did but I don't see much improvement. This high-to-low frame rate could be what I am experiencing.
@Ferry, I'll try to force the physics to CPU, to see what happens.
Thank you guys for your suggestions. I'll keep trying and will report back here. It would be awesome if we can find a solution, like we did for SR4.
How does your system compare to mine? My settings were all max including environment but:
AA set to FSAA (or OFF if near a fort),
Shadow set to VERY HIGH
HBAO+ set to LOW or (OFF depending on whether I could tolerate the cartoony effect),
God Rays OFF
Volumetric fog OFF (2D).
PhysX OFF (2D shadows)
1680*1050 though.
I would get occasional dips to low 30s in the transition from day to night or lots of weather but the rest of the time 40+ at worse!

I assume your SLI 580 is like mine, 1.5G VRAM. With the description of stuttering, it could be not enough VRAM for this scenario. My scenario is 720p projector, so the GPU demand is presumably a lot less.
For VRAM, or even performance, try turning the resolution down to 720p and see if it runs smoothly. That will help narrow it down.

I just installed Win 8.1 Pro x64 and I have reinstalled all my games. When I run this game without the 3dvision fix it loads. With the fix the game wont load and it comes up with a screen after synchronization in ubiplay saying "Thank you for playing assassins creed" and the game wont load :(
It works with the same config on Win7 with the fix in D:\Steam\SteamApps\common\Assassin's Creed IV Black Flag

More to the point, Win8.1 has a bug in dxgi that Microsoft is unlikely to fix, because they are Microsoft, which breaks wrapping type stuff, including 3Dmigoto.
To run this fix, you can workaround it by deleting the dxgi.dll file that is part of the install. This disables some parts of 3Dmigoto, but should work OK for playing.
