I have the same issue. I m waiting for Nvidia to fix this.
Lowering the graphics setting and/or resolution would help but not sure if it can be complitely fixed.
This sounds similar to B&W2. Its stable for a bit, then flickers as mentioned above then the glasses will turn off even though the game remains in S3D mode. You have to press the button on the emitter twice (once to turn off S3D and once to turn it back on again) to reactivate the glasses. I know it's not MW2 and its an old game but it might help iron out the bugs
