GTX 970 SLI: 2 Screens give 3D Vision, 3 screens always give anaglyph only

That's a weird problem alright.
Try swapping the slots for the two 970s. That will allow you to see if it's a bad card, as the other one will then be primary. That also forces port swaps for the three screens.
If that doesn't work, that means it's not the cards. Probably also try swapping cables. If the same cable has been in the same spot, that could do it.

Just pulled one of the cards and trying different monitor combos with different cables and already starting to form (yet another *sigh*) new hypothesis.
When activiting Surround, monitors 1+2 will set automatically to 144Hz. Monitors 1+3 or 2+3 will go only into 120Hz. However, monitor 3 (if on it's own) will go into 144Hz (or so it claims). Suggests a problem with either the cables or monitor 3. So, changed the cables to those from 1+2 and same result. Monitor 1+3 or 2+3 will only go into Surround at 120Hz. Switched back to monitor 1+2 but backwards so 2+1 and straight into 144Hz again, no problem.
In 3D testing:
1+2 = Steroescopic Surround
2+1 = Steroescopic Surround
1+3 = Error (in the NV red text overlay) Warning attempt to run Stereoscopic 3D in non-stereo mode
2+3 = Error (in the NV red text overlay) Warning attempt to run Stereoscopic 3D in non-stereo mode
For the sake of completeness, I'm going to pull the GPU out and put the other back in by itself but I bet a million pounds I'm about to be driving to Novatech to buy another VG278HE.
What do you reckon?

Ok, using the other GPU and same tests, same results. Monitor 3 will not go into 144Hz Surround or to 3D Mode when paired with monitors 1 or 2. Strange as, on it's own, monitor 3 reports no errors, switches into 144Hz and also runs Stereo 3D.

Pretty good troubleshooting. Sounds like the monitor is the problem alright. No idea how or why it would know it was in surround mode.
One thing to try if you haven't already bought a new one- disconnect from AC power for a couple of minutes. Not just turned off. There have been a number of scenarios where doing this has helped fix it.
I'm a little confused there though- I don't think that 144Hz 3D works. As far as I know there is no way to get the monitor to do 3D at 144Hz, only 120Hz. Surround itself should be able to, but 3D Surround I'd expect to only run at 120Hz.

I take your point re. 120Hz for 3D. I phrased my wording badly. Yes, I only have 3D at 120Hz for Surround not 144Hz. What I should've said was that 2x monitors in 2D Surround can do 144Hz but as soon as one switches to 3D it maxes it out at 120Hz.
So now I'm wondering how much of my old kit is still actually working. I have enough hardware left over to build a 2nd watercooled 3D gaming PC with a single VG278+IR and two 680s so at least I can recoup some of the money sitting on my credit card hopefully.
Plus I guess it will be interesting to so how this i5-4690K will stack up against my i7-2600K 4.8GHz

Since you have a second kit with 3D at least temporarily, invite a buddy over to play Dead Space 3 in co-op. Awesome experience!
