I'd have to go with it has something to do with the 2D to 3D conversion process, if it's not done at least somewhat properly(manually) then it's not going to look right at all.

I don't usually convert 2D images to 3D but when I do I do them manually, depending on the image it can be and usually is a very tedious labor intensive process of cutting out sections and layering them and shifting them L/R at different ratios to create the L/R images or creating a depth map for the image and applying a displacement filter.
You should post some before and afters of the images you're trying to convert ... If you're just looking for 'popout' you may not be able to get that from traditional software, I'm not sure I don't really use the stuff, but you can get it to do it if you do it manually, basically crossing the channels.
