I bought yesterday a 46" samsung 3DTV (ue46es7000), and give 3DTV play a try.
I'm a previous 3Dvision user (first 3D vision kit released), so i know a bit about the effect etc...
So using the 720p mode , on Skyrim, playing with convergence and depth i managed to have a great effect, well the kind of effect i had with 3D vision but on a big screen, pretty cool.
It's a bit hard to explain in english, but i mean the effect when you feel objects are popping out of the screen, you have to use convergence for that.
So i saw that latest drivers enabled 1080p with checkerboard, so i installed the latest drivers (i'm using a gtx680) , and made some tests, still with skyrim.
Using 1920x1080 in game made the screen switch to a 3D effect, i then had to press the 3D button on my samsung remote, and choosed the CB mode.
It was "working", i mean i have a 3D effect, but nowhere as powerful as the 720p mode.
Playing with convergence lead to a cross image, i can't manage to have something as good as with the 720p mode, no popup effect.
Am i doing something wrong?
Is the CB mode somewhat limited in its 3D effect?

Checkerboard can not have any postprocessing applied to the video signal after it leaves the GPU or the effect is broken.
So turn off overscan, autoscan, autosize, auto aspect ration or anything that the TV does to alter the image.
Turn off trumotion?
Maybe you need to rename the input to PC?
You are adjusting convergence using the Nvidia hotkeys? Not the TV convergence?

I was saying not to use the TVs convergence. That would be applying post processing effects. Once a Checkerboard format leaves the GPU, it needs to remain unadulterated.
So you need to use the Nvidia Hotkeys and not the TV's

I did more tests, and i confirm my first posts, checkerboard 3D on my system feels totally wrong.
There's no overscan/filters/whatever as i renamed the source to PC (wich is the only way to have the CB option in samsung settings, and that is also shutting down/greying all post process effects).
It's "working" but the depth effect is nowhere near the one i'm having in 720p 3DTV mode, whatever the settings i'm using with advanced nvidia hotkeys.

if someone can confirm that they managed to make 1080p CB work with big popup/depth effect, i'm interested.

I was focusing on the fact that you said convergence was leading to a cross image. So I thought something was breaking the effect.
It's possible to apply too much convergence, this causes the frames to swap eyes. (not the frames to swap order)
When you get to this point, you can easily tell by putting the glasses on upside down.
Once convergence is applied excessively, the problem is that some of the effects break due to the postion of the neutral parallax being too great.
This may be an solution to your problem. I have a Samsung 55ES7500 and when I do checkerboard, I have to go into the TV's 3D setting and swap the L/R image to R/L. This is probably the case with yours. If you haven't swapped, try it and see if that clears things up.

The expansion of Trine 2 has native 3D setting which can are set from the game's launcher. Not sure if trine 2 regular is as great in 3D or not but it probably is. Everything in the game just looks very crisp on 1080p checkerboard. When you get the settings dialed in, it almost looks as if you could reach into the screen and pick up the characters IMO.
