After changing drivers i star having the same issue as before. 3D switch off straight after jumping into main game play. Going back to previous drivers didn`t help either. I didn`t change anything in game settings and kept the same 3D fix files.
I remember changing a lot in previous 3D profiles. Maybe that was something what also helped last time when i got that right but i don`t remember which one of those changes was working for it.
Any ideas. Maybe someone who had this problem sorted this other way then deleting lines from d3dx.ini.

Try doing the fix install cleanly. Uninstall.bat the old stuff. Run the game, make sure it's working in 3D, although busted looking. Only after that is working is worth trying to fool with the 3Dmigoto+fix install.
I can report that I just did this last week, Win7, 350.12 and it's working great, so it's not a game update.
As noted on the fix page- do not use 353 drivers, they break FC4.

The result is amazing, except somme bad graphical effects, like water, indoors, moutains horizon, explosion, .. like "blacks shadows or curves". This game looked so beatiful in 3D when I played it in Windows 7, but after updating to Windows 10 I imediately had the following issue: there's a weird transparent horizontal line in the image for the right eye. It looks like below that line the 3D effect doesn't show at all or shows incorrectly (I'm not sure, because it looks weird). This transparent line is visible only when I move or use the mouse to look around and it shows only in the image for the right eye; image for the left eye is normal. When I look up and down with the mouse the horizontal line moves vertically and it makes the game very annoying to play. I tied to take a screenshot but the line doesn't show in 3D screenshots. I also tried Deus Ex: HR and it plays normally.
I have two GTX 980's in SLI and driver version 353.62. I didn't have any issues with those drivers' Windows 7 version. I tried the previous drivers (353.30) but the menu for stereoscopic 3D didn't show up in the nVidia Control Panel. You can install the 350.12 driver (W8.1 driver) on Windows 10. It will just use the WDDM 1.3 driver architecture. (Which means you will be limited only to DX11.1, niot that any DX12 apps exist anyway...).
So, you will be fine;)

However, now I have a serious framerate issue: when I look around outside the fps is less than 10; if I just look at one direction and don't move, after a while the fps is back to 60. As soon as I start looking around or moving again the fps plummets. Do you think it would help if I installed the newest driver but kept the 3D Vision component from 350.12?

Just drop down ground details to low or medium. Won`t change much to graphic but will improve frame rate. Also you can find post where someone suggest better way by changing some line in config improving memory management on ground effects. Go back through pages.

I do not have framerate issues with other drivers. I was able to run the game all settings at max with W7 and W10, W10 just introduced that annoying rendering aberation. And 350.12 driver on W10 caused the fps issue. And I did not invest 1200 euros in graphics power so I could drop settings to medium or low.
