I had the exact same issue when playing Mordor on my TV. The strange thing here is that it worked flawlessly in 3D even on my TV when I started with the game (shortly after the fix was ready which was around around Christmas 2014).
I also played the game on my Sony HMZ-T3 and on my main monitor.
While playing on my main monitor (1080p 3D) as well as playing on the Sony HMZ-T3 (also 3DTV Play) continued to work flawlessly in 3D all of a sudden it was 2D only on my TV. Since it still worked on my HMZ-T3 which also means 3DTV Play but which features a native 720p display for each eye I guess it must have something to do with the native resolution of the displaying device in conjunction with 3DTV Play.
Also the fact that it worked once indicate that these issues were added later with one of the game's updates.

Thanks for the replies. I tried using some software to force a different native resolution but my computer kept setting it back to 1080p.
I ended up downloading an older version of the game and running that instead of the latest version via steam. I'm not particularly proud of this solution, but it works!

I tried this fix with 3D Migoto SBS but when I start the game I get the error that "the installed graphics card doesn't support the DX11 features".
I replaced all files except the d3dx.ini and tried different versions of 3D Migoto.

I haven't used the feature yet, but I believe that you need to change the format output to checkerboard prior to implementing 3Dmigoto SbS. There might be other steps required as well. Have you done this?

Just updated the fix to 1.2.57_v1. This uses the latest version of 3Dmigoto, and includes the SBS/TAB support, and also the line to allow it to run on Win10.
Be sure to Uninstall.bat the old one, as there are conflicts.
Tested only briefly, let me know if it seems wrong.
