I played around a little with Assassin4.ini and GFXSettings.AC4BFSP.xml in order to find a way to get rid of shadows.
Well, I succeeded finally, but beware that the whole lighting model is affected, so you will lose more than "just" shadows. Still, the stereo 3d effect is very good and the overall graphics not bad at all. So, maybe be just try?
1. Assassin4.ini
Change
"ApexParticles=0"
to
"ApexParticles=2"
(or to "ApexParticles=1")
2. GFXSettings.AC4BFSP.xml
Change
"<OPTION Name="APEX_PARTICLES" Registered="True" Type="Integer" Value="0"> <RANGE MinValue="0" MaxValue="2" NumSteps="0" />"
to
"<OPTION Name="APEX_PARTICLES" Registered="True" Type="Integer" Value="2"> <RANGE MinValue="0" MaxValue="2" NumSteps="0" />"
(or to "<OPTION Name="APEX_PARTICLES" Registered="True" Type="Integer" Value="1"> <RANGE MinValue="0" MaxValue="2" NumSteps="0" />")
Furthermore, you will want to set MotionBlur to "off" in the ingame options (it's rendered incorrectly). There are more stereo 3D glitches, like certain reflections of ocean and water pools (minor issue).
One weird glitch more seems to be some "autoshadowing" (being done like SSAO), but only for one eye. This autoshadow appears even with SSAO/HBAO off, even with SLI off. Don't know what causes this -it's no biggie, but annoys me the most of all the glitches.
So, what do you think? Does it work out for you?
Oh, in case you want a mod to make ingame sword combats more challenging (game runs 12% or 23% faster, player health down to 50% or even 25%) try maybe my Hard Difficulty mod:

yeah well done youngneil1, it looks much better, now we can have full depth. I try by now with the "2" values.
BUT indoors are allways broken, and lights heavy broken too (by night all the lights hurts eyes).

I been playing AC4 black flag using the tridef AC3 profile with the shadows turn on and everything looks great.

Actualy Havok will be used in every Ubisoft`s new game which means The Division and Watch Dogs as well. I was surprised because Nvidia worked realy close with them on ACIV so it was kind of obvious choice - guess not for developers.
Havok is a great engine. Maybe not as popular as Physx but definitely not less advanced.

PLEASE fix this Nvidis OR Ubisoft. This game looks incredible in 3D, but the shadow thing is killing me, and I don't want to turn off the shadows or HBAO that are so beautiful in the game. If I could pick on game to show off 3D, this would be it, but they'd have to fix it first.

@Enzel02: That's strange, maybe they were added via a patch? Have you tried just copying them in yourself?
@zig11727: I still have to try Tridef - sounds great! I fear my Asus VG278 monitor will not be up to handle it though , we will see.

Yes I think so, i have tried to copy them by myself but it make no difference, thank you anyway

I just tried this game using the Tridef trial with my SLI GTX 770s. Game looks great and didn't see the same problems with shadows.
Keep in mind, you can't play in frame sequential mode over DX11 on Tridef.. but works great if you send side-by-side or top/bottom. But you lose on resolution oh well.
Also, has anyone tried to fix the game using the 3dmigoto dx11 wrapper that was released here http://3dmigoto.jarvismac.co.uk/?page_id=66? They claim their wrapper should be able to fix most DX11 games but the shaders need to be configured
