I've been searhing high and low for anyone with a similar problem but can find no-one. I have the following hardware:
CPU: AMD Phemon II X4 955
MB: Asus M4N82 nForce 980a
GPU: BFG GeForce GTX 275
RAM: 4G PC2-8500C5
Running Windows 7-64bit with 191.07 Geforce and 3d vision drivers.
When I play HL2 in 2d, it runs ridiculously well but when I switch to 3d it runs really awfully. It's just about playable but it's not good. Not sure how to measure but it looks like way less than half the framerate. Even with graphics settings down at minimum, it's exactly the same. I have the HDR/Bloom set to "none" as recommended. Not sure what else I can try.

Thanks for the help. I've tried this with fraps, playing for about a minute without stereo (left graph) and with stereo (right graph) around the same bit in the game: Just near the start when you have to pick up the can and place it into the bin then you walk through a big hallway and go outside. It's when I get outside that it really starts to suck. As you can see, without stereo it's pretty much constantly at 100FPS, which is what my monitor's refresh rate is, but it goes as low as 15 in stereo :( It's definitely worse when I'm outside and there's lots of scene to render, or when there's lots of monsters and fires.
