After I was notified of the change by WinPatrol, I went into the power options of my control panel and reset everything to performance.
Luckily I was in the house when it updated because my CPU and GPU temps skyrocketed while awaiting my permission to allow the registry change.
Look at the second post, it tells you how to check how many Power Schemes configs you have.

Only time I've had 3D turn off was using DX11. This happened after changing settings in NVInspector. Even reverting, reloading profiles or in fact trying anything couldn't fix it until profiles were reset after a clean driver install. After that DX9 worked fine again in War Thunder and DX11 worked but of little use as WT team made changes which stopped SLI profile working properly. Went back as far as 344.16, I think, as I wanted to use DSR. Nothing really helped apart from DX9.
This time went straight to DX10.1 without trying DX11 so no problem. After trying DX11, due to creating more Vram this morning, things got progressively worse so hence my post of known working settings. Also if you make changes in NVInspectator that do not work it can create problems that only a driver reinstall will fix. Undoing or making other changes will not fix the problem at that stage.
I already tried MP3 profile - it was basically the same as setting AFR2 in terms of fps but wouldn't let me use MSAA so I scrapped that idea. I can't remember if it had other problems as well. However as I've already said resetting profiles does not give you a clean sheet for making other changes. Keep it simple - it only takes minutes to reinstall the driver then experiment again. Don't get lost trying working solutions on top of a screwed up registry entry or altered low level driver setting.

I just noticed the drops in Saints Row IV too while in 3D compatibility mode. It goes away as soon as I turn off 3D vision. So it must be the 3d vision portion of the drivers causing the low gpu usage. Saints Row IV is an old game that should not have problems running but I can't even run it correctly with 3D vision enabled and the gpu load going down to zero on both gpus while running around the city.
This is probably why I'm getting low gpu usage in Grand Theft Auto V now when I turn on 3D vision.

It seems the users running their game in frame sequential at 120 Hz would have a better time because of how the game is handling the frames.

I get ~15fps @ 720p when the Vinewood sign is in focus on each card in 3D.
It doesn't matter what I turn to Normal/High/Very High in the graphics settings, I still have bad 3D FPS.
This leads me to the conclusion there is some type of bottleneck in either the GPU driver or in the game.
I have all the Advanced Graphics switched off by the way.

What youre relaying is nearly identical to my experience, the game IS responsive to increased GPU over-head, either artificially by way of overclock OR better cards BUT ONLY IN 2D. In 3D the video card's seem to be nearly removed from the equation; I was seeing 50-60% utilization and 40, sometimes even 30 FPS (except during the cut-scenes where the CPU bottleneck is not present, which would make sense to a degree as at this point all of the random events "outside in the world" are actually "props" running pre-designated algorithms / behavioral patterns, the cut-scenes are more or less isolated from the games world that is apparently very CPU taxing).
I have a vague feeling the problem is with AFR 2 but seeing as how there doesn't seem to be any kind of performance improvement in the game with SLI setting set to "auto-select" the problem seems more complex then that.
I do know that my CPU utilization went from 35% to 55% doing nothing but turning 3D Vision and AFR 2 off. An additional 20% of a hex-core i7 4930 @ 4.5GHz, a CPU that consistently churns out 16.5k CPU scores in Firestrike (see signature) is A HUGE INCREASE in CPU utilization, say something akin to adding another dual-core CPU at 3.0GHz (~1.25 cores at 4.5GHz) with 100% utilization.
I don't remember having to play Max Payne 3 with AFR 2. In fact one thing I discovered switching from 3D to 2D was that with AFR 2 one of the last things reverted 2D was only rendering at 20 FPS! This with GPU utilization above 50-60! WTF?
I agree with the idea of submitting tickets to Rockstar, the game should render text correctly in both eyes out-of-the-box, not having to resort to AFR 2. It is rated as "Excellent" FOR CHRIST'S SAKE.
WHAT IS "EXCELLENT" ABOUT HAVING TO RESORT TO USING AFR 2 AND DEALING WITH SOME HIDDEN 3D VISION INDUCED CPU RESTRICTING BOTTLENECK?
Although 2D is insanely smooth I would love to enjoy this game at 60 FPS in 3D Vision instead, even if only the cut-scenes really benefit (the entire game looks better in 3D, but the cut-scenes REALLY shine).
Again, the math doesn't hold, in every other game I have going from 3D Vision to 2D results in a nearly perfect doubling of the frame-rate. Whereas with GTA 5 the framerate triples! Minimum goes from 30 to 100 and avg. from 40 to 120 FPS! I've even had the refresh rate at 144Hz (Swift) and the frames would be in the 130's half the time with no issues. I only reduced the refresh rate to 120Hz because I couldn't really discern a difference between 120 and 144 FPS (it's not as obvious as going from 30 to 60 or 60 to 120FPS at this point) and didn't like my GPU utilization sitting above 90% utilization the entire time. In fact, this is not a minor detail, because this highlights the fact that the only bottleneck I am experiencing is GPU related with the refresh rate at 144Hz!
To recap, so far I've tried without any success or difference:
347.52 with and without AFR 2, without AFR 2 and Max Payne 3 profile, with AFR 2 and MP3. All of the individual settings reduced and increased from "normal" to "very high" again with no impact on FPS except MSAA above "off" or "2x" which results in a loss of 5 FPS (with NO noticeable increase in GPU utilization, this setting seems to exacerbate the CPU bottleneck).
350.12 with and without AFR 2, without AFR 2 and Max Payne 3 profile, with AFR 2 and MP3. And yes, I used Display Driver Uninstaller in Safe Mode to completely remove 347.52 before installing 350.12.
I've even tried all of the above with SLI disabled (performance was worse, CPU bottleneck was still present but the the frames would not go beyond 40 FPS even indoors and during cut-scenes, it was simply a stuttery 40 FPS everywhere) I must have been forced to sit through the stupid loading / initialization screen 15-20+ times, at 3-4 minutes each time this was the major factor in the 3-5 hours of grueling experimentation.
In conclusion, 3D Vision is broken. To be clear, I LOVE 3D VISION, but I will take fluid, stutter-free gameplay over AMAZING 3D cut-scenes (and gameplay, although the 3D is less noticeable out and about walking and driving at a distance).
Oh and having to mess with the convergence if you switch from first to third person perspective is the final nail in the coffin for this mess of "Excellence" Nvidia has yet again served up to it's deluded die-hard's. Will we learn or will Nvidia actually stand behind their broken promises? I have my money on the former. I'm learning. Any promise from ANY Corporation is open to modification as far as profit is concerned. Although Nvidia can afford to hire more programmers, some of the talent RIGHT HERE ON THIS FORUM, the very same people who come to Nvidia's defense in this regard (Helix, Helifax, Bo3b, you know who they are) BUT THEY REFUSE TO DO SO BECAUSE THEY THINK WE WILL CONTINUE TO SUPPORT MEDIOCRITY COUPLED WITH ARBITRARILY PRICED HARD-WARE.
VESA 2.0 is approaching fast on the horizon, which will do away with hardware mediated v-sync-less fluidity (G-Sync, Free-sync, in fact VESA 2.0 is actually built off of Free-sync, just as DX12 off of Mantle, Nvidia has NOT been the industry innovator you think they are).
PhysX is all but a phantom (Batman: AO one of a handful titles in 2014 to use it?).
3D Vision is being put into the ground right now. When you can't get it to work right without Nvidia and developers help, with no help forthcoming, it is dead.
I hate to say it people, with GTA 5 the only game with official support in 2015 and the actual state of said support 3D Vision is officially dead. I will continue to enjoy the older titles in 3D but I will not do any of the above fruitless activity ever again. 3-5 hours of my life completely wasted. We are paying a price-premium for promised features that should work, precisely to avoid having to commit 3-5 hours of our precious lives simply trying to get a game to work properly.
When it comes time to replace my current hardware, I will not even consider the 980 Ti or Pascal. No more BS. Not when the actual industry innovator, with drivers that don't favor one architecture over another (i.e. 780 Ti performance plummeting while the weaker GTX 970 is now suddenly out-performing it with the only variable being the drivers http://www.forbes.com/sites/jasonevangelho/2015/04/15/grand-theft-auto-v-pc-version-benchmarked-across-14-nvidia-and-amd-graphics-cards/ ), is offering technology that is actually faster and nearly half the cost (i.e. Fiji vs. GM200 as shown in following comparison). (price doesn't reflect actual R&D cost, the banana bill for 15 Chimpanzees isn't very high, but is instead some arbitrary figure our bean counters liked that just so happens to keep our profit margin at 700% when you consider that they will be made by slaves in China)
If you were having problems with GTX 980 SLI we recommend simply buying this card! Unfortunately the profit we will make will not go towards training more Chimpanzees or hiring a few of the many many unemployed humans among the tech-sector, but of course will go right into the pockets of the upper management at Nvidia! Thanks for supporting our upper-management! Don't worry about actually wanting to use the hardware in question! We will simply roll out another new GPU in 3-4 months time in lieu of proper driver support!

We could have equipped the GTX 970 and 980 with 6-8GB of VRAM no problem (the mobile variants have 8GB of VRAM with significantly less real estate) BUT the great wisdom of our bean counters prevailed: adequate VRAM would make the planned release of the Titan X less enticing! Less enticing = less profit for 1% of Nvidia! We gimp our cards, half the VRAM here, 28nm process there, so that they are obsolete within a year's time! I can attest to 337.88 giving significantly better performance in multiple titles, at least in 3D mode. It's very significant in Mass Effect and in some others.

Thought I'd give a blow-by-blow of some following efforts to get things working....

I reinstalled drivers 350.12. I then ran GeForce Experience and set GTA V to be "optimized". After doing this, I played the game. The frame rate was rubbish, but I played for over an hour and 3D Vision was perfect.
Having got that far, I decided to try and fix the frame rate a bit. I changed resolution from 1080p to 900p and set the Post FX down from "Very High" to "High". The framerate improved quite a bit, but within 5 minutes the shadows suddenly failed.
Optimized game again via GeForce Experience, but at 720p instead of 1080p. On game start, shadows are borked. If I change res and then change back to 720p, they are ok. For how long though? Didn't test, I have a bad feeling about changing settings in-game.
Tried again optimized for 1366x768, shadows are borked.
Optimized for 1080p again, just to check. Shadows were still borked, even though they were ok before. So in game, changed res to 720p and set Post FX to "High". Shadows were fixed.
Restarted the game, shadows were borked. Changed resolution to 1280x768, shadows fixed. Played like this, shadows suddenly broke after aprox 15 minutes. Game section was where you try and catch the boat on the highway, I was repeating the same bit over and over since I kept failing.
Was about to restart, when there was an update for GTA V. Downloaded update. Fix notes don't mention anything about 3D Vision.
Restarted game, still at 1280x768. Shadows are borked.
Rebooted computer, restarted game. Shadows are borked.
Optimized again for 1080p. Shadows are borked. I'm at Micheal's house, pre boat chase. I've noticed shadows are borked outside but not inside the house, it's been like that all along.
Change shadow quality to "Normal". This fixes shadows. Set resolution to 720p, shadows to "Normal" and Post FX to "Normal". Shadows are ok. Close game.
Restart game, shadows are borked. Change them from "Normal" to "High", shadows are fixed. Play for approx 20 mins, complete boat mission and some other stuff. After playing for 20 mins, stereo suddenly fails as I'm driving down the street, goes to 2D.
Restarted game, shadows are borked. Changed shadows from "High" to "Very High", shadows are fixed. Played for 10 minutes, shadows mess up. Still in game, try some resolution and shadow settings changes. 1080p and "Very High" shadows works for about 3 minutes, then game crashes.
Restart game, shadows are borked. Change shadows from "Very High" to "High", shadows are fixed. Played 13 minutes, it's night and suddenly graphics are missed up, similar to the way shadows mess up. Play a bit more, eventually stereo fails, it's 2D and borked.
Remenisce about that first attempt when 1080p played for over an hour. Wonder if I can re-create that, only this time I'll try 720p for a better framerate.
Rollback driver to 347.88. This is just so I can re-install 350.12 fresh.
Reboot computer.
Install 350.12 driver.
Run 3D Vision setup wizard.

This time I restarted via the Launcher options (where there's Retry or Safe Mode). I selected "Retry". Shadows were good on startup, and I played for approx 90 minutes before I had to have a break to eat.
So the current setup seems relatively good, and playable. But the framerate is poor, especially if it's day and a long view distance.

Well then my system decided to fix itself, since I had it before but it's gone now. 3D vision profile is showing I'm using the Grand Theft Auto V profile excellent and I have it hooked to the gtaV.exe profile.

This time went straight to DX10.1 without trying DX11 so no problem. After trying DX11, due to creating more Vram this morning, things got progressively worse so hence my post of known working settings. Also if you make changes in NVInspectator that do not work it can create problems that only a driver reinstall will fix. Undoing or making other changes will not fix the problem at that stage.
I already tried MP3 profile - it was basically the same as setting AFR2 in terms of fps but wouldn't let me use MSAA so I scrapped that idea. I can't remember if it had other problems as well. However as I've already said resetting profiles does not give you a clean sheet for making other changes. Keep it simple - it only takes minutes to reinstall the driver then experiment again. Don't get lost trying working solutions on top of a screwed up registry entry or altered low level driver setting.

The fact that I'm running in 3D vision at 60Hz at 1920x1080 also explains why I've been getting 30 fps while driving around and my benchmarks seem to be only a one third of what my framerate output is in 2D.
It seems the users running their game in frame sequential at 120 Hz would have a better time because of how the game is handling the frames.

I don't have low frame rate problems, and one difference is that I run an i5, which has no hyperthreading.
For i7 you can also disable hyper-threading in the BIOS if that's worth a try.
Also, for what it's worth, I don't get any microstutter either. This is at least an existence proof that it doesn't happen to everyone, but we can't yet see the common factor for people having trouble.
