Hmm I have been using this stuff for a while actually mainly due to the help of D-Man11 usually fixing 3d surround problems with it constantly annoying you about reducing AA in red regardless of what its actually set in some games. But I usually keep quiet about it and personally message people if I see they are having similar queries, cause its the kind of thing I expect Nvidia to go .. "No no no no you don't" at. I only use it when I am playing one of the effected games though because I actually do find the OSD useful in some scenarios. (checking correct profile is applied ect.)

Yeah, this is indeed a worry, and I state in my OP this very concern. If a few more people post with this concern, I'll delete my OP.

So I got around to trying to use CRU to modify my EDID to only use a single 960x540 detailed resolution. I can get that working, and get DSR working with that just fine, however my problem is still getting 3DVision to play nice. I get the red text, but more importantly is that it completely prevents me from even being able to select a 3D mode on my projector (3D menu is greyed out). If I follow the same steps for creating a single 1280x720 resolution, then I don't have the same issue and can select the frame sequential 3D mode on my projector. Honestly, I can't really say that the image quality of the 540P w/ DSR 4x is much, if any improvement over my 1080P downscaled to 720P custom resolution. If there is a difference, I think it would only be discernible in by picking out minute details in screenshots, so not sure if it's worth the hassle pursuing further. Still, if there's anything else I can try, I would still be interested in seeing this through to be able to do the comparison (although there's really no point in comparing if I can't even get 3DVision working in the first place). One thing I can think of is that I'm using the Acer 5360 EDID to try to use it as certified 3DVision device. Would I be better off just using my projector's own EDID to use 3D Play TV instead?

This is not a huge problem as you say there is no difference between 540p and 720p. That's a good conclusive result in the experiment! The only thing to try would to push a custom resolution as high as possible and remove the red message with the dll hack. What resolution would you suggest I try for a 1080p projector? Would the fact that it runs through a receiver first (to connect to the sound system) have any effect on this?

Receiver shouldn't matter. First, let's find out if you have a 16:10 chip masquerading as a 16:9 chip. The resolution to try is 1920x1200; and putting your projector into 16:10 aspect ratio. Either the display will be 1:1 pixel ratio or it won't. If not, then you have a native 16:9 1080 DLP chip. So all 3D resolutions will have to be 16:9. So, start going up 16:9 resolutions up from 1280x720 @ 120Hz to see if they work at all. If 1920x1200 works then congratulations, you have a 1200p 16:10 DLP chip. The next thing to try is maximising your 3D resolution. Try 1280x800 @ 120Hz. If that works, then keep going up in stages at the 16:10 aspect ratios until it no longer works. No.
You can't override resolutions where surround is enabled. Surround resolutions are calculated differently.
It is possible however, to add a custom resolution for each projector.
Then, when you enable Surround, you should get a resolution based on the custom one (in theory - not tested).

Well, also being able to use GSync simultaneously with 3D Vision but 144 Hz (72 Hz / eye) regardless of GSync would be absolutely fantastic.

If your projector/monitor is capable of 144Hz 3D then yes, it should allow 144Hz 3D Vision. I am surprised that it's not allowed already... aren't some 3D Vision supporting 144Hz monitors running 3D vision at 144Hz?
