I just found another user in the Tomb Raider fix-thread who posted the exact same problem there that I am facing (No 3D at all when launching Tomb Raider). Since the other thread is dedicated to the fix and all the aspects that are connected to the fix itself I opened a new thread for this issue that seems to affect not only me but several other users.
This problem seems to have absolutely nothing to do with the fix! I even uninstalled the fix completely just to test if it is the fix that prevents 3D Vision from kicking in on my system. Absolutely not! Even without any fix-files installed the game launches in 2D only.
Every other game that I try launches in 3D without any issues!
I am using the latest drivers (362.00)

Did you mark "Exclusive Fullscreen" option in startup menu ?
Has to be "Fullscreen" and "Exclusive Fullscreen".
It is the option above Display settings.
Also set your refresh rate to max and try to play with vsync - change it to other.
Skaut you beat me on that. I was just about to spread the word that the problem lies in the exclusive Fullscreen-Option and now I see you were just a little quicker ;-)
So yes it's indeed the exclusive Fullscreen that additionally needs to be checked in the options. Since I am pretty sure that this was one of the first things I already tried yesterday when the problem arose I recommend giving it antoher try using the ingame options (in case you already checked Fullscreen & Exclusive Fullscreen in the launcher options and 3D still doesn't kick in).
Also when 3D kicks in make sure you are not in 3D compatibility mode (which it was for me when 3D kicked in).

I won't have the time to play the game before tomorrow but couldn't resist to get me at least a sneak peek of things to come. The snowy mountain path at the very beginning was enough to convince me that I am looking at a masterpiece!
