I installed the K-Lite Codec pack and after that it works like a charm, to play .mkv-files in Nvidias player that is. However, I never get the video to be displayed fullscreen, it's always in a small window with a large black area covering the rest of the monitor. Is this normal?

No, it is not normal... the video should be scaled. See what codecs/splitters/filters are being loaded when you rung the video (new icons appearing in the system tray) and check their options to see if any of them has scaling disabled or something like that.

It's normal for the Nvidia Player. I used the actual player from 3dtv and it gave me the option to scale it and i was able ot get fullscreen at that point. However My issue was it wasn't clear enough. I was using a BLue ray image.
