I am able to play Crysis maxed out, but when I turn on 3D in Half-Life 2, I'm getting close to 5 FPS. I've tried many things to fix this, including downgrading and upgrading multiple driver versions. So there is a huge FPS drop in most games when 3D Vision is turned on. I've tried contacting NVIDIA support, but they don't seem to be of much help.
I started having these issues when I swapped out a processor and some RAM for better RAM and a better processor. I also installed a new motherboard. I tried reinstalling Windows 7, but that had no effect. This has become a real pain in the ass, so I would appreciate any help whatsoever. Thanks!

Some games just don't run well in 3D, it's worse in 3D surround.
Half-Life 2 is probably old enough that NVidia hasn't put any time into fixing issues.
In the Nvidia control panel, go to 'Change laser sight' and untick 'enable 3d sight for games'. Since the year dot the source engine has had severe performance issues with the laser sight feature enabled even if you arent using it!. Turn on the in game crosshair and used to aimming by self-judgement :)

Hey thanks for the reply, but I've played Half-Life 2 in 3D before my upgrade and it runs flawlessly. Besides, other 3D ready games are having the same issues.

did you try pressing Ctrl F12 when in game to disable the nVidia crosshair? I had a similar exp to you but that fixed it for me...
