Okay, I got it working.
To start with, delete all helixmod and sweetfx files from everywhere in the game directory. Make sure you get them all.
Then install this version of SweetFX to the Win64 folder.
http://goo.gl/W2kZQQ
Use it with this preset (because it's a huge change, so you'll know immediately if it's working)
http://sfx.thelazy.net/games/preset/2162/
Once sweetfx is working, rename the dll to sweetfx.dll, and install the Helixmod fix.
Then add in the proxylib line to dx9settings.ini in the Win64 folder.
Launch the game, to confirm both sweetfx and helixmod are working together
Then change the sweetfx settings to whatever you like. Note that k-putte's config changes the default sweetfx toggle key, so it might be hard to immediately see that it's working. If you replace his key section with this, it will change it back to scroll lock.
// key_toggle_sweetfx = 145 ; 145 = Scroll Lock
// key_screenshot = 44 ; 44 = Print Screen
// key_reload_sweetfx = 19 ; 19 = Pause/Break

Cannot thank you enough pirate for trying to help. This evening I will install everything from scratch...once again although my hopes are not very high. I already did every step named above by you. I already installed the Boulotaur2024-version in the Win64-folder, I checked for the right toggle key (even tried every known key for toggling sweetFX when I noticed that the given toggle key didn't do anything) and of course I also tried the whole sweetfx thing without helix-fix being applied. Right know I guess there must be some running overlay that prevents sweetFX from kicking in. Unfortunately there even isn't a log-file (which often directly points to the reason for failing). The game just launches totally ignoring sweetFX. But it's good to know that you got it running without problems and since I often faced issues when trying to enable sweetFX in the past (for various reasons) but always ended up with a success I won't give up now :-).
Again, thanks alot pirate!

Getting it running without helix was the hard part. Once it was working, getting Helix to work as well was simple. Just make sure you delete every helix/sweetfx file to start with, so you can get a clean start.

Finally got it! After putting all the sweetFX files into the Win64 folder you need to copy or cut the two files in the sweetFX sub-folder (named X64_dlls) and paste/overwrite the existing files in the game's Win64 folder. That step I didn't do before because it was nowhere mentioned. SweetFX works like a charme now!
Unfortunately it seems I just shall not play this game. I can run the game with sweetfx applied OR with helix fix applied. If I try to run both of them at once I get an error as soon as trying to launch the game (Runtime Error! R6030 - CRT not initialized) The header for the error pop up says Microsoft Visual C++ Runtime Library.
Already uninstalled reinstalled Microsoft Visual C++ and also reinstalled Ethan Carter but unfortunately to no avail. Running sweetFX AND helix fix still causes this error!

Trying it the opposite way (rename the helix.dll and put the reference for the helix.dll into the sweetfx_settings.txt gives me a log file at least (since the game seems to start and then stops giving the well known error EthanCarter....exe doesn't work anymore.
This is what the sfx log-file says:
[15:02:25] Redirecting CreateDevice : successful (width: 1680, height: 1050)
[15:02:25] Initializing SMAA (width: 1680, height: 1050)...
[15:02:25] Unable to load 'SMAA_DX9.fx': ..\..\SweetFX_settings.txt(1,1): error X3000: Illegal character in shader file
Any idea?

Could you please clarify what you mean by "delete the old sweetfx Version"?
I first installed everything just as you said above in your step by step guide. When this didn't work (that CRT not initialized error) I just renamed the d3d9.dll (helix) into d3d9_helix.dll and renamed the sweetfx.dll back into d3d9.dll. Then I opened the sweetfx_setting.txt, scrolled down to the bottom and added "d3d9_helix.dll" in the line where you can name the external wrapper's dll. Finally I deleted the ProxyLib line from the Dx9Settings.ini. Then I tried to launch the game which led to that "Ethan Carter.exe doesn't work anymore"-error as well as the sweetfx-logfile I pasted into this thread. At which point should I have deleted an "old sweetfx Version"?

Delete every SweetFX file from the game's directory before you start the process, as there are some in the normal version of sweetfx that aren't overwritten by the new version.
So in \steamapps\common\The Vanishing of Ethan Carter\Binaries\Win64, delete:
SweetFX (folder)
d3d9.fx
dxgi.dll
dxgi.fx
injector.ini
log.log
shader.fx
SweetFX readme.txt
d3d9.dll
SweetFX_preset.txt
SweetFX_settings.txt
Then install the Boulotaurs Injector version again, with the 64 bit DLLs.

I exclusively tested Ethan Carter with Boulotaurs's sweetfx version right from my first try until now. So there are no other files that need to be deleted. Right now I am at the point where I am about to give up....for the first time! But since Ethan Carter looks just awesome in its vanilla-form and also should be a matter of 10 hours at max, it's ok. I will play it just with Helix-fix applied.
Thank you so much for your never ending support pirate!

4-5 hours if you rush through it. I think i had 20h on it. It is so beautiful and interesting enviroment and story wise that you`ll be sitting there a lot more then that. I remmember my first playthrough - didn`t do nothing except walking around for two hours in first area. Some games don`t keep me that long even if they have really intense action.

This game will be fully coverted to Unreal Engine 4 in upcoming upgrade (free of charge). This might be first time we gonna see this engine working in 3D - as We all know developers love 3D and know about our comunity.

"We are fans of 3D ourselves, so rest assured we'll do all we can to make sure the game does not require the intervention of http://helixmod.blogspot.com/ ;)"
So hopefully game will be great in 3D.[/quote]
Statements like this from Devs are so few and far between, if only more were like them :)
Indeed, it will be nice if they carry this over to the new engine.
