Ok. When you get the video, you see it as a side by side, right? That's a good sign.
You need to play in something like Stereoscopic 3D Player, choose "side by side", with "left image first". Then it should work. It's in 16:9 aspect ratio.

It just occurred to me. If you are using an S-3D player like the one that comes with your NVIDIA glasses, you need to play in full screen mode (ALT-ENTER), and if necessary, hit CTRL-T. You can't play S-3D videos in windowed mode.

It's not easy to record in 3D at all. In this case, I use a Minoru 3D webcam, but once I have the footage, I need to separate the left/right views, apply the graphics at just the right spots in each video stream, re-encode in the correct format, etc. As better S-3D editing tools become available, this will improve. I also work with uncompressed footage where I can to avoid as much quality loss as possible.
