If a game supports natively some form of AO (it exists in the game settings) then it's not beeing disabled by switching 3D Vision on. It only happens when a game doesn't have a native AO and you force-enable SSAO or HBAO in nVidia's control panel and then enable 3D Vision.
And to answer your last question, no it's not consuming any resources when AO is forced, but not visible.

I think it's due to NVIDIA's method not having any depth information to it (that's why I was trying to convey that it probably isn't a bug so much as a limitation). Something similar happens in Morrowind if you use the graphics update tool. All the black ridges are at screen depth....

I doubt that's true. I can enable 3D vision in practicaly any game, so there are 2 cameras with independent depth buffers. I still don't see any reason of why it shouldn't work.
