I've done some limited testing with ShadowPlay.
This was not successful as part of the left eye is visible in the right eye. This means junk to be removed but also that the whole right eye is not recorded. The resulting video is 3840x1080 in size starting with 1080p 3D.
I eitheer need ShadowPlay to behave or another recording method. Fraps is an option but I'm not sure of the speed impact. Due to the hardware encoder involved in ShadowPlay it is a pretty fast option but during my testing broken.

I just tried one (416.34 drivers and Shadowplay that came with them) and it seemed to work fine just by looking at normal video playback. What resolution are you viewing the video at and what program are you using?

I have tried both Movies and TV and Windows MediaPlayer in Windows 10 on a 1080p display.
The video is 3840x1080 as previously mentioned.
So far I have only tried the benchmark in Tomb Raider 2013.
I use ShadowPlay a lot without problems for recording the 3D gameplays of my 3D YouTube channel. If you have problems maybe you should to reinstall shadowplay or even nvidia drivers.

Movies and TV??
Windows MediaPlayer should show it. Of course, if you set it to show the video at full resolution then you'll only see the left eye (and only the left half of the window).
You might try rebooting (or just signing out and logging back in) if you haven't already. Shadowplay sometimes gets confused if you disable/enable 3D Vision in the driver control panel.
