You can use an XBOX One controller + Wireless Emitter on Windows 7. This is how I am using mine on Windows 7:)
(You just need to find and download the emitter driver for Windows 7 and then it will work;))

Or you can use bluetooth for Xbone controller, mine worked with bluetooth in Windows 7. But my mainboard's bluetooth signal is weak because of the case (I need to be very close to the case) so I'm using with a cable. Also bluetooth dongle can be used.

I can see the same. After I finished the game 2 times it only appears in a few locations, though... What you are seeing is somehow related to the Tile Lighting system the game uses, which doesn't work properly.
(This game engine is very bizarre and probably the only one that doesn't work with SLI! Hell even the FIRST Evil Within worked with SLI properly if you capped the framerate from NVPANEL to something you could always hit! EX: 45 FPS)
Since you can see it in 3D without the fix, it most likely mean that the position is stereorised but some TexCoords aren't, or something like this.
If you have played Dark Souls 3, you would see exactly the same thing. Some lights being cut to the left/right.
More importantly, if you compare it with DOOM (2016) you will see the same thing, but in DOOM it has to do with textures or some in-game objects!
Just for reference, if I play the game in Surround (on 3840x720 to get some decent FPS) this issue is LESS visible! I think it has to do with the 3D Vision "Virtual Screen Size", but I can't prove it on a single screen! (Yet). I also see it more pronounced on my Laptop 17" than on my PC Screen of 27".
Out of curiosity what convergence values you want to use? (I use 2 levels, 40.0 for normal play and 15.0 for cutscenes, crawling through the ducts, etc)
If this is tiny/minor issue prevents you from playing the game, than I am really sorry, but is nothing major.

I looked a bit at the UI yesterday and managed to separate the crosshair from the rest of the UI. Now I have 3 levels:
- Menus + Life gauge = 2D
- Contextual prompts = low separation: 0.5
- Crosshair = higher separation: 0.8
For me, when using the XBOX controller, the MAP was unusable, since half was 2D and half was 3D. I fixed this one now.

tried your 40, 15 convergence and there is much less lights problem.. BUT this convergence setting looks awful on my 65" 3dtv.. i guess ill have to play like that..the lesser of two evils ;)

OHHH....i found the driver for win7/win8 for the XBOX ONE controller....AMAZING!!! i will borrow the Xbox ONE controller for my friend to test first... very nice!!...i remember search in the web for this and never found a driver...but now there are a lot of pages, even in youtube you can found how to setup :)

Do you refering to the "Lensflares", that's the only shader i put a fix value for the correction (aproximate). In my case if i use stereo.x * 1 (same as removing 0.9) they look too deep in to the screen (not normal). Also is possible to do a linear formula with the convergence as an input and will work for all convergence....that 0.9 works fine if you play at 87 (+-15) of convergence. I try to fix accurately the lensflares but i was unable to found the depth buffer or fixing directly in the VS or PS.

Unfortunately I tried to replace the value from 0.9 to 0.6 and many other different values but the problem persists exactly as it was.. lights keep on disappearing in every room. Most of the time when I’m looking straight at the light source it’s ok but when I’m looking down from the light source it turns off. Can’t play like that because lights flickers on and off all over the place..
