You can increase the quality of the snapshots by changing the value of the entry SnapShotQuality in the HKLM\Software\NVIDIA Corporation\Global\Stereo3D path in your registry (it's (HKLM\Software\WOW6432Node\NVIDIA Corporation\Global\Stereo3D for 64 bit Windows).
The decimal value represents percent jpeg quality; the default setting is 50.

I'm only familiar with the old nvidiastereodrivers but the way explained by Reaping_Ant is the way to make screenshots with old-school stereo. Don't tell me it's not possible using 3d-vision. That would just be weird.
There might be a possibility that 3d-vision discovery only gives anaglyph shots though.

The ALT+F1 key combo still works fine with the new 3d Vision drivers and you can also assign the function to different keys by editing the registry. For some reason, though, nVidia omitted it from the list of keys in the control panel.

Just navigate to the folder where the 3D screenshots are stored (C:\Users\YOURUSERNAME\Documents\NVStereoscopic3D.IMG in Vista) and double click one of the jps files in there. This should then open the image in the nVidia 3D Vision Photo viewer.

I have been doing it since the last 4 days. The screens are as awesome as the game itself.
Here are Overlord 2 screens. This game looks awesome in 3D and has a lot of pop out effects specially in in-game cut scenes however there are minor flaws that you can easily ignore.
