For me it works just fine in Window Mode, yes.
Nvidia 3D Vision Player is built from StereoScopic Player and it uses DirectDraw. As a result make sure the codecs you have installed aren't doing anything funky.

This is so frustrating. I just want to watch the hobbit movies in 3d, but I got these problems. *sigh*
Everything works fine after I re-installed Windows 10 Pro (64bit).
After re-installing Windows 10 here is what I did:
1. I noticed Windows installed an existing NVIDIA driver. I went to NVIDIA's website, downloaded the latest driver (390.65) and installed it.
2. Then I installed the latest K-Lite codec pack version 13.7.5 (standard) from here: https://www.codecguide.com/download_kl.htm (You need this to get movies to play in nvidia 3d vision player).
3. Then I installed NVIDIA 3d vision player after downloading it from http://www.nvidia.com/Download/index.aspx?lang=en-us ( select 3d vision, then select 3d vision player).
I played an OU, over & under 3d video in nvidia 3d vision player 1.7.5 and windowed mode works again! Then in full screen the correct aspect ratio's gets applied. Everything is fixed after I re-installed Windows 10. Both windowed & full screen work properly. The correct aspect ratio's get applied when entering full screen.

Now I'm going to re-install the K-Lite codec pack MEGA. I need FFDSHOW to get SVP working. SVP allows your movies to be played back at high frame rate, https://www.svp-team.com/wiki/Main_Page. Hopefully this process I'm about to do doesn't break anything.
