The 3D vision in this game is a joke, this game was meant to be NVIDIA sponsored, yet the nubs over at UBISOFt and Nvidia don't seem to know how to use this tech properly.
Does anyone else have problems with the right eye blinking then swapping to the left eye, it goes from 3d to 2d then to 3d again.

It's using compatibility mode, so it's rubbish anyway. Mike and Bo3b are working on a fix. There's no timeframe or guarantees yet, but I'd hold off if I were you.
That sounds like a problem I was having with Windows 8.1 though, but I don't think you're using that.

Your right Pirateguybrush, using Windows 8 :)
I will hold off as I know the 3D crew are working on a fix and it's worth the wait.

Some progress. I now have 3Dmigoto running in x64 without any problems. I know this because I ran it against CoD:Ghosts a DX11, x64 game, and it dumped shaders (10,000), and shader hunting worked. No crashes, or other anomalies outside of it generating some bad shader files (happens on every game so far.)
Unfortunately, Watch Dogs is doing something new and really different, because even though it loads and runs, I don't get any shaders dumped, and the primary hook of CreateVertexShader is somehow ignored. So, still looking.
