Try the following settings. These trigger 3D Vision automatically, despite turning Stereoscopic 3D Mode off under Dolphin's Graphics/Enhancements tab.
Works for me with both, Dolphin 5.0 and the Ishiiruka 753 build on an Asus 3D Vision monitor with built in emitter (Nvidia driver 391.35).
Thanks a lot, i'll give it a go.
EDIT: So yeah, that config worked, huge thanks, now time to play Super Mario Galaxy in 3D :D

just wondering if anyone in here has seen this issue before, on Win7: it's impossible to use DX11 backend, when trying to start a game it just says Failed to initialize Direct3D. Make sure your card supports at least D3D 10.0.
is a more recent Windows required for Dolphin?
edit: never mind, seems this issue is caused by the setting for Stereo 3D not being "Off" or "3D Vision". must cause some sort of conflict.

ok this time I'm in trouble, and about to go nuts... I got a new monitor, so now I'm using the external usb emitter, before that I had an integrated one. nothing else changed, and now it's impossible to start 3D Vision in dolphin no matter what, it's like I got an AMD card over here. everything else works in 3d though, games, driver stereo test, powerdvd 3d bluray etc.
only the damn nintendo decided to get fussy. the 3d just gets ignored, ctrl+t does nothing.
the only clue I have is that NVIDIA 3D Vision never remains selected when I close and re-open the emulator, in the Enhancements tab.
I know my way around this emulator a bit at this point but I'm out of options, tried everything.
wondering if I should consider a driver clean-up and reinstall... gah
what's stereotexture supposed to be in the profile when it's not set to 0x00000000? that's one thing I could try perhaps
I got 417.35 btw, on Win7

Those monitors with an integrated emitter supported 3D via HDMI 1.4 as well as 3D Vision via Dual Link DVI and/or Display Port.
So were you disabling 3D entirely and using the HDMI option?
Or were you using the disable 3D when a game starts option that might no longer show in your NVCP? If so, you can do the same thing in the registry HKeyLocalMachine>Software>WoW6432Node>NvidiaCorporation>Global>Stereo3D
StereoDefaultOn 1 needs to be changed to 0
If you need to reinstall the drivers, be sure to use DDU

hmm no on the vg278h I was always on DVI. in fact it's an early revision unit with no hdmi 3d support, iirc.
and no I never touched that option I always just let the 3D start on its own... I checked that registry entry just in case, it was set to 1, changing it didn't seem to do much.
when trying to start a game, instead of doing the regular blackout for the mode switch, it just flashes 4 times in a weird manner.
another strange thing I notice is once the game is loaded, the 3d settings in the options get moved all the way right, and there's no offset in the game properties or anything.
also I don't typically use ishiiruka but I installed it just in case and it has the same behavior... though once it seemed like it was gonna work cause the emitter turned on, sadly there was only one eye displayed (with changing convergence moving that image left or right)
I just wiped my drivers last month when changing gpu, hopefully I find a way to fix it without.

You can check the behavior of StereoDefaultOn 0 by starting a non Dolphin game using 3D Vision. 3D should be off until you use control+T.
I have never used this yet, though I did go out and buy a wii with controllers and sensor bar new, then grabbed games on Craigslist dirt cheap.
Anyhow, the panel offset might be due to the camera thing mentioned by masterotaku
For your information, 3D Vision automatic interferes with Dolphin, making performance worse and modifying the camera position. To disable it (different method from old versions of Nvidia inspector or drivers, I don't know which changed) you have to open Nvidia Profile Inspector, "Dolphin Emulator" profile and in the "7 - Stereo" section, set the "Stereo TextureEnable" value to 0x00000000.
It possible that Radeon remnants are causing a problem. Unless you used DDU when you did the GPU swap.

nah, never had an AMD just swapped from 970 to 1070, and it was working fine.
this stereotextureenable value is one thing I'm suspecting, that's why I'd like to know what's the default

Note: another thing that comes to mind, Nvidia discontinued 32bit support. So if you were not recently using the emulator, perhaps that change is coming into play and something needs to be manually edited? Dunno GL

^ didn't know about that page, very useful thanks.
so what I did today is try a full dolphin re-install, just to see what would happen. this time, trying to start 3D gave me weird "failed to create x" type error messages that I could find zero info about. annoyed, I decided to re-install my drivers again, this time selecting clean install.
I did notice that the 3D setup process was slightly different with the usb emitter than it was with my vg278h. well I don't know if that had anything to do with it but now it seems to work again, it instantly starts in 3D like it should.
I still have the issue where the 3D Vision setting doesn't stick when closing and opening the emu, annoying but at least I was finally able to have a nice Double Dash run and be happy.

mario kart wii: usually works perfect, but on some tracks, such as coconut mall, 100 meters ahead there's an invisible wall past which the 3D is messed up. anyone else has that?
