3d Vision Works in tests, but won't work in ANY game.
Just got the 3d vision 2.
I have a compatible GPU (GTX Titan X) and monitor (its Nvidia 3d ready)
Did all the setups and everything worked fine. I can see in 3d Perfectly during them.
However, during many of the games I've tried, it won't work. The game looks the same as if its not trying to render in stereoscopic, But it is increased my brightness ETC (from the option in control panel that asks when to use 3d). I've tried enabling it all the time, but nothing. After googling and youtubing for about an hour, the only thing I came upon was an option that said "Hide stereoscopic 3D effects when game starts" BUT that option is nowhere to be found. Any help would be appreciated.

3D Vision doesn't work with every game and there are only a few that it works with very well without any intervention.
The community here has game fixes that add stereoscopic compatibility to games that otherwise look messed up.

Also make sure that you enable the advanced short cut keys and adjust convergence.

What games specifically are you trying?
Also, if it's a dx11 game, it will render in Nvidia's Compatibilty Mode if Nvidia has assigned a profile for it. Compatibility Mode mostly offers very low depth and convergence.
