What games are giving you a problem, and maybe the 3D folks'll know what to do about it. You need to tell them a little more than just that you're having problems, like what issues you're facing, too...

Well, even outside of 3D I can tell you that a secondary monitor on the card will definitely affect your frame rates. Have you tried shifting it over to the third card? You'll lose any in-game multi-monitor that way, but may regain the 3D in the meantime...

For sure there would be a hit, but I had the two monitors on the 7900 before and all was same old same old. There is something in my setup or the drivers that are stopping me from getting this working. Basically in the other games the 3D "mode" wants to activate, but I only get one "eye" working. Aka I'll only see the left eye's view and it slows down, which tells me its throwing only one perspective, read only one eye's view at 120Hz, versus two screens, right and left eye, interlaced together like it should.
When this happens I can take screenshots. Those are all in proper left/right 3D. So I can view in the picture viewer what I should be seeing on the screen

I just upgraded my card to the 470. I get teh same problem with all the games. No WOW in 3D, no nothing.

Games like Warcraft 3 should just work, the steam TF2 should work, but the glasses just don't turn on for those. It is in the 3D mode becaues I get the green text on the right hand side, but the glasses just won't activate
