If those shaders are outlines, haven't you tried to fix them, the UniFix has a tool for that ?
Need more to play because after some time I have added back all 3 shaders and outline was gone. Maybe it was only in the beginning.
About engine before game came out I thought it will be the same engine as before, but was very excited that they have changed it and thanks to universal fix we can enjoy it in 3d :)

Blacksmith56 if You like absolutely perfect fix then this one will be not for You, because sometimes in water there is some glitches, but all other seems to be OK.

At the bottom of the d3dx.ini there is an override that fix the outlines (with instructions)....if that don't work there is an alternative way.
For the water, you need to hunt a PS that is catched by the regex (OBJECT type of regex)...they need a couple of extra fixes....this is not included in the regex, because not always is needed in the same shader.

Set every setting to max except water needs to be on high and AO on low!
Just insert the vs 0e92718ebadecfc1 in the outline section, and the game is 3D Vision Ready.
Theres no need to disable any shaders!
