I have similar problems with Youtube 3D videos. I used to be able to play them if I disabled SLI but that doesn't work anymore. My guess is something was broken sometime back and was never fixed.
*Edit* Apparently it got broken in Firefox 11. I just installed the beta of Firefox 12 and the videos that support 3D using HTML5 work now, even with SLI enabled for me.
