Adjusting the convergence worked for me; I've got Skyrim in 3D. It looks so good, I only wish I had a more powerful card so I could crank my settings up to Ultra. I'm also having a bit of a hard time finding a depth/convergence combination that provides a robust 3D effect without causing eye strain after 30 minutes. (And I'm not one of those people who gets a headache after a 3D movie; my eyes can typically handle 3D really well.) I am a little far-sighted, so trying to focus on the HUD feels like a lot of work, which is a shame because UI pop is one of my favorite things about the whole 3D effect.

Do you have the Helixmod installed? The game should look like the video and images shown here: http://3dsolutiongaming.com/2013/04/elder-scrolls-v-skyrim/. I am not sure why your hud is popping out so far, sounds like your convergence is too high? The hud depth can be controlled with this mod via presets, but I've not used it for a while so I'd have to look at it again.

Like I mentioned before, I removed the Helixmod temporarily while working out the convergence and shadow issues (helix did not fix the shadows; I had to manually change the bDeferredShadows setting).

I also thought the Helix mod fixed the shadows. Didn't someone here add HUD tweaks to enable you to set the HUD to various depths to the mod? I could be wrong though as it was two years ago now! Are you playing a mod that's adds content? I found the shadows were borked when I use these mods.
I'm sensitive to HUDs too. I use a mod that removes the HUD unless I crouch or a particular bar is less than 100%. It's called immersive HUD or something. It feels really natural. Though you have to train yourself to use the bow without curser (unless you are crouched ofc).

Dunno about you, but I try to set my convergence to a drawn bow because I find this situation is where I get the worst popout I in 1st Person.

Lord, grant me the serenity to accept the things I cannot change, the courage to change the things I can, and the wisdom to know the difference.

Helix did fix the shadows and the water. If the fix is not working for you, then I don't know what's going wrong. The setting you use in the ini file disables a set of shadows, so you lose a something visually. Anyway, regardless of that, you sound very happy with the result, so I suggest you have fun with this great game ;-) I can also recommend the "immersive hud" mod linked above, it works well.

shadows are fixed...
but if you are using enb it will screw it up..
to make it work with enb:
load helixmod => proxy to enb
in enbsettings.ini or enblocal.ini you need to FORCEFAKECARD or something like that in order to work correctly:)
