Well, there isn't a simple solution for automated switching. Personally I use a program known as display changer, which allows for switching of the resolution (hz including) within a program and switching back on exit. Now there is a shortcut to disable the stereo (just write 3d in the start menu search bar). What I do is create a txt file with all the commands needed. I use it for MPC, but you can do it for any other program. In my case I need to disable stereo, switch to 23hz (my native resolution is 1080p@60hz) and launch MPC. Here is what my txt file has:

1.Off.lnk is my shortcut for disabling stereo, change yourusername and the path for the shortcut accordingly.
2. the ping command delays the launching of the program (Powerdvd in your case) by 2 seconds this is what the 2 in the command is for. This is necessary to ensure that the stereo is turned off before the resolution is switched and you don't wind up in 1080p24 3D resolution.
3. the dc64.exe is the display changer exe, after that you have the resolution parameters you would like to set and the program, which you like to launch using these parameters. Just change the path for the program you need to run in this resolution.
After you compile the txt you have to change the extension to bat, so that it launches on double clicking. This bat file should reside in your display changer directory.
Now all you need to do is make a shortcut on your desktop of this same bat file and you can launch Powerdvd in 1080p@23hz without the stereo and without changing from 1080p@60hz. When you exit Powerdvd you will be back to 1080p@60hz. 3d will be disabled, you have to re-enable it for any subsequent app you wish to run in 3d.
You can do a similar thing for games you want to launch in 3d when having 3d previously disabled. You just create a txt file with the command
start followed by the shortcut to turning stereo on (find in the same way as the one for turning stereo off); second line the ping; third line start followed by the full path of the game exe.
For example:
start C:\Users\YourUserName\Desktop\ON.lnk
ping -n 2 127.0.0.1 >nul
start C:\blabala....the path of your app
