It should be possible to do with a batch file. Call "NET STOP" on the 3D service then call "NET START" to get it going again. I've never tried it, but I'm guessing it would work. You might need to run the batch file with admin rights.
If you are planning on restarting the game, though, it might be better to do a full restart to make sure Windows is all cleaned up.

What happens if you open the Nvidia stereoscopic 3D test application, then close it? Did you try simply disabling 3D Vision (I believe Nvidia provides a shortcut that does this).
