Make sure you are in real fullscreen, not in window mode fullscreen, which just makes the window so big you can't see the border.
If you can alt-tab without the loading screen coming up, you are in window mode. If you hit ctrl-t and the left and right images flash but then go back to the center 2d image, you are in windowed mode.
A simple alt-enter will not fix this, you have to go into the in game settings.

I know it sounds obvious, but I thought the same thing had happened to me with The Old Republic, but it turned out when I installed the latest 295.51 drivers it had turned off both SLi and 3D Vision in the Nvidia control panel.
