Not really many games in space opera genre 2D/3D. Unless you mean space flight/exploration games.

If you mean a space flight/combat game with space opera narrative elements, it's been pretty bleak lately - i heard Sol Exodus has an SBS 3d mode (not sure how it works with 3d vision), but aside from that I'd say the best hope is for Star Citizen to implement it

Never played EVE online because I don't like MMOs, but doesn't it work in 3D?
I haven't found a truly enjoyable experience with a space flight/combat game since Freelancer. And even that wasn't the experience that the Independence War series was. My gosh those games were masterpieces of the genre.

I tried EVE a while back. Sadly it suffers from 2D unit icon. There are so many of them,it is impossible to play.
If narration isn't a prerequisite, and you fancy a sandbox space game, you could always try Evochron Mercenary. Start of weak; trade, fight, explore etc. Include player owned stations. You can land on planets to mine them. Pretty cool.
As many have said here, do try Mass Effect if you haven't. They look great in 3D - not 100% perfect but there a few games which are 100% perfect IMO.
For ME3 you might want to push out the crosshair slightly. (It's simples, Eqzitara explains how on the Helix site.)

I read 3D used to work but it got broken in a patch/update. It looks quite epic, but...not sure I'd go for the MMO angle. Well, not until after I've tried out ESO.

I'll keep an eye on it. Story looks interesting, but it also seems rather tightly scripted?

Wow. I can't believe there's someone out there who's never heard anything of Mass Effect.
It's definitely scripted, but there's also quite a lot of room for player choice. The dialogue system is excellent, and your decisions can have fairly significant impacts on the way the story plays out. It's also worth noting that decisions carry over between games, which is pretty cool.

I'll post links to each of the three episode's intro shortly. It's a space RPG. It's an opera. It's a fab sci-fi story. There are three episodes. Your character and his/her choices are persistent throughout.
If you haven't played them, play them! ME then ME2 then ME3.

It's definitely scripted, but there's also quite a lot of room for player choice. The dialogue system is excellent, and your decisions can have fairly significant impacts on the way the story plays out. It's also worth noting that decisions carry over between games, which is pretty cool.
