Every time I reboot settings default to 3D Vision Discover!

I this definitely confirmed a driver issue? Have you tried completely uninstalling the current drivers (deep clean, including registry sweep after) and re-installing? I've had a couple of quirky bugs in the past that were sorted when I did this.
It sounds annoying, but by rolling back to older drivers new games will be incredibly un-optimised. Hope you get this fixed soon.

I just got my Nvidia vision 2 kit and 3d monitor yesterday and the same thing is happening for me.
I think it has something to do with the fact that I have my 46" tv hooked up to the HDMI on my video card (in addition to my 3d monitor hooked into the DVI) because when I tried unplugging my TV from the video card, I was able to reboot many times and the emitter and 3D vision settings would correctly work.
Although I'd prefer it to just work perfectly with my setup, it's not TOO bad because all I have to do is either unplug my TV before booting up the comp, or just rerun the 3D Vision Setup Wizard and unplug/replug the IR emitter upon every reboot which really only takes a minute.

Confirmed here too. Using two GTX 480s connected to an Alienware AW2310 via dual-link DVI on Win 7 x64. I haven't tried Windows 8, I might test it out unless someone with this problem is already using Win 8. As described, I have to disconnect the infrared emitter and plug back in, then fix the stereoscopic settings which defaulted back to 3D Vision Discover. Does it every time I boot and super annoying.
The fact that it's causing this whether connected via DVI, HDMI, or both, makes me think it's a display detection thing. FWIW, I never installed the drivers for my display. It gets properly detected as an AW2310, but going to nvidia.com/3dupdate as labeled on the emitter sticker lists a section for "3D Vision Monitors" with a link to "Download the latest WHQL certified drivers for all monitors". The link just takes you to the GeForce driver download, so I have to assume the display drivers are packaged in there? Did anyone who is experiencing this problem install their display manufacturer drivers? Would be great to pinpoint a common denominator here.
Mine recently started doing this intermittently, the issue appears to be that sometime the Emitter doesn't initialize on boot.
This is exactly what happens to me, I now just have the Emitter plugged in the front usb bay and if it isn't on i just pull it out and plug it back in.

try going to device manager, fimd the emitter listing, right click, uninstall driver, now unplug and replug the emitter, it should auto reinstall.
or maybe uninstall and reinstall the driver for usb ports.
also what are your power settings at on the laptop? set it to performance.
I've tried uninstalling the emitter from device manager, then scan for hardware changes and letting it reinstall; no dice. Also tried uninstalling emitter and rebooting, auto-reinstalls on startup with same behavior. No word on if nVidia is aware of this issue. I'm with everybody else on it being a component of the Geforce driver package since that's also the install source for 3D Vision and the emitter itself. I'll try tracking down a technical contact @ nVidia to get some momentum on this for us.

Just submitted a bug report to nVidia, ref #130316-000050. Listed the problem as 3D Vision 2 bug with the emitter unplug/replug and Stereoscopic Settings adjustment workaround we have all described. Listed Geforce driver v314.07 since that's the latest version and has this problem, and also included a link to this thread in case they need more information. Will let you know if I hear anything on this.

Have you tried any of the beta releases after 314.07? There's been at least 314.14 & 314.21, the current beta.
Add me to the list of afflicted. I added a new ASUS VG278HE 3d Monitor and 3d glasses to my system last Friday and every time I reboot I have to rerun the setup wizard and unplug and replug the 3d emitter to get the "Stereoscopic 3D display type: 3D Vision Discover" back to the Asus 120Hz 3D LCD. I am using 314.21 Video Drivers. I hope this gets sorted out soon.

Just updated to v314.22 (released 3/27/2013) and it looks like a bugfix for this was included in it. Ever since I updated my emitter is on and working fine at startup! :) Certainly good news for everyone! Thanks for everyone's collected info that was provided to nVidia about this. Looks like v314.22 addresses this problem, let me know if anyone is still having an issue.

I have the newest drivers and every time I reboot, the control panel resets to 3D Discover for the 3D Settings. Does not have a drop down list to select display type. I have to unplug and replug the IR Emitter, then it will work correctly and show the display selection allowing me to use Stereoscopic 3D. I have an ASUS VG248QE monitor and GTX680 SLI 2-Way.

If you've already tried clean installing the latest drivers, betas included, you could try this from this thread:
Hmmm... Seemed like the new driver was working for other people who have seen the problem.
Try another thing I suggested in that other thread.
Maybe try making the NVidia Stereoscopic service for the emitter an Automatic Delayed start in the Services panel.
That will change the timing of when it gets launched, and I think this problem stems from timing in general.
