Hi b4thman, i guess you also started a thread on this issue, we have been trying to get some workarounds to work and waiting for Nvidia to come back to us, as yuo can see by reading throught this thread we have had no luck on both counts although many people have contributed time and knowledge in trying to resolve this pain in the butt problem.
I bleeive most of us are also concerned about breaking the emitter due to the plug/unplugin on a daily basis.

That one is "one" post I created to talk about this problem, but I wrote about the problem in other posts. This is not the only problem with NVidia 3D Vision, I also leave many games with magicbright ON and I need to open the Nvidia 3d test to get rid of such eye killer light (or reset the computer). You could always leave feedback in the drivers section of the forum, at least NVIDIA looks at that part of the forum.

The USB hub with switches is working perfectly for me. It's cheap and it eliminates the wear and tear on the emitter. TsaebehT also suggested a pcie usb card which also might work but nobody has reported on yet.

I changed my MOBO to a Rampage IV formula and guess what the issue of emitter shutting down after loading window is still there, so the MOBO theory is not a valid one.

i did a mobo driver update
the same driver previously installed, to fix a separate issue than the focus of the discussion here
so far it's been a week and the IR problem in discussion has not shown up since my driver update

edit: 3 days latter and the no-restart problem is back

Did you make sure to update the drivers to the latest rev for the board? Not the one from within Windows/Windows Update but the ones directly from the board's manufacturer?
Maybe there's a commonality between the two boards? A certain 'chip set' or driver, perhaps?

Hi TsaebehT, yes i updated all the drivers to latest and the BIOS also, the chipset is not the same as previous board either, but the funny thing was that after 2 days of running the new board the Emitter was working properly, but again i am will keep an eye on it since we all know that it has a tendancy to go back to closing after a couple of days of shutdown / reboot.
Keeping my fingers crossed for it to work.

and it NEVER works like that.
EVERY time i want to use 3d after i have rebooted my pc i have to go into settings and change it back to my display

I installed the Beta 326.80, now when I boot PC the green light comes on and stays on, the bad news is that the Nvidia control panel does not give me the option to choose my monitor Asus and stays on 3D discover so I still have to unplug / plug the emitter.
P.S. tried pressing the button on front of emitter but nothing changes.
Don't know if this sheds more or less light on the issue.
