Just a head's up that I got into the latest beta of RIFT and enabling 3D does nothing for the game. The only noticeable difference from 2D is that the HUD is now a double image. I tried the usual things like disabling post FX and other things but nothing I did would make the game render in 3D.

Confirmed, RIFT doesn't appear to work in 3D - the entire gameworld renders in 2D, apart from the hud elements which as stated above split into double image but offers no 3D effect of note

They probably render to an off screen surface, then copy forwards, possibly more than once.
That would pretty much guarantee issues with 3d vision.
Your best bet here is to file requests with the developer, but if it's close to real ease and not an easy fix, I wouldn't expect much.
The more vanilla the 3D implementation, the more likely the results are good with 3D vision, as soon as the developer does anything clever, they have to be really careful not to break the automatic stereo
