Stereo has no effect on antialiasing within games. If you can select AA options in a game normally ([i]and run the game with them![/i]), then you still will be able to with stereo enabled.
As for forcing from the control panel not working, that's really just down to compatibility with the game itself. If it was never intended to have this functionality, then forcing it isnt always possible just due to incompatibilities, e.g. with most games using deferred shading such as those based on the Unreal 3 engine.
