Easiest way that I've fixed the problem the OP is to use a different port for the USB transmitter, but don't plug it in until you are at the setup part for the glasses. So don't plug it in until after the video card drivers are intalled and then when your PC reboots let the second part of the wizard start and then connect the transmitter when prompted. The "Next" button will light up right after you plug it in.

I get this constantly too not just the colour red but also blue, white, purple, orange colours that i can recall but usually i just take out the usb plug and it goes green again.

I am running Windows 7 64 Bit with a GeForce GTS250 card.
I tried installation once, the IR emitter went green and I was able to see different shapes when alternating my eyes but after the installation, trying to enable 3d stereoscopic brought up an error.
Now after uninstalling my graphics card, all nVidia drivers etc and trying again, the IR emitter won't even turn green on the installation.

I have found this to be a problem for me too. If I plug into the front usb port i will get a retarded sounding "blunk blunk" and my emitter will show only red. As soon as i plug into the rear usb port i get the happy sounding "blink blink" and the emitter glows green. I have read somewhere (mabey here) that its because the front usb ports are not connected to the mobo unlike the rear that are directly attached. This fixes me up everytime with other devices that don't work well with the front usb port. Hope this helps
P.s. forgot to add that my emitter has worked using front usb ports but for what ever reason decided it doesn't like that port anymore. Also, for some reason after it weirds out, that port will never work again for the emitter- refuses to even acknowlege that anything is plugged in. No "blunk blunk", just silence.
