Now I haven't tried Watch Dogs (since I don't have it and nor really interested in it) and Shadow Of Mordor will try later when I get home.....BUT it seems that you might have a problem with your rig there... Have you tried to do a CLEAN reinstall of the drivers and such?
Use DDU to clean-up the system and re-install the drivers and see if that helps...
If somebody else has these problems that is not only you but so far only you are having problems with 2 games so I am assuming something is wrong with your system;)) Do let us know if you managed to solve the problems though;))

Thanks for your suggestion, but with watch I only have problem with watch dogs DLC (and nobody yet confirm 3D success with the DLC), watch dogs main story works like a charm in 3Dvision too.
But I'm going to reinstall the last driver to see ;)

Made some tests... 3D Vision mode is rendering some weird stuff... Compat mode kinda works...but I get reversed eyes and cannot increase convergence no matter what...
So far this is the most broken game I've seen..

I think it might be reasonable to wait for a new momentum in this regard and check it out in some month (then I will also have a new GPU and the price will have been dropped considerable). Actually really, regarding some great 3D vision support more or less out of the box, or merely with some minor fixes.
Still have to finish AC 3 and 4 with the incredible fix and will take a look into Watch Dogs, if I'd get it for a 75% drop on Steam.

Confirmed this fixes SLI. However 3d is horribly broken, worst game I have ever seen in this regard, not sure they is much hope for a fix. (haven't tried compatibility) its a shame this would be real nice in 3d

the strange picture-in-picture that sometime pops out is caused by just having 3d enabled in nvidia control panel lol - http://i.imgur.com/nOb0uxQ.jpg you turn 3d completely off and its gone... not to mention that turning 3d on in some areas completely broke the game that it renders just some weird silhouettes

Performance is great. On reasonably high settings with my SLI 770s, I'm seeing 60fps in 3d, 120fps in 2d. 3D is definitely very broken, but not much more than Watch Dogs was at first, if I had to compare it.
