You forgot to mention what monitor do you use, video card, OS? Probably when switching to the config wizard for 3D Vision the display is being switched to a higher refresh rate than it can actually support. You may try installing the drivers for your display if it is not being detected correctly by the OS and is reported as being capable or work in higher resolutions/refresh rates than the actually supported ones.

but we are talking about the 3d vision DISCOVER, the anaglyph mode, red cyan, in the nvidia page says "works on normal lcd or crt monitor"
