It's pretty likely that you already set this but fullscreen has to be enabled in Skyrim graphics options (not borderless fullscreen or windowed mode). 3dmigoto / 3D Vision need exclusive fullscreen for 3D kicking in when playing in DirectX 11. So please make sure this is set to fullscreen.

Adjusting graphics settings automatically for more games is a topic I want to further address in the future.
For Skyrim SE I forgot to add a graphics configuration (I'll get to it later). Also there are still many games which still do not have commands included in 3D Fix Manager for optimizing graphics options automatically. Each game saves its configurations in a different way so this has to be figured out individually. Since I do not have hundreds of employees like Nvidia does have for developing Geforce Experience-App (it's only me doing 3D Fix Manager) I'll only add graphics configurations for those games I have currently installed or want to play.
You can see which game is already optimized in this matter by looking for the info icon "i" to the right side of Install / Uninstall 3D Fix button. A tooltip appears with information which graphics settings are automatically changed when starting the game in 2D / 3D.

As I previously said, I completely wiped everything, no mods, no ENB, no saves. Juste a plaine new game from scratch. Nothing works. I know the 3D works as I can go through the 3D setup process from 3D Vision. I can also watch my 3D Blurays with Cyberlink PowerDirector. But when running the game. The 3D mode does not even seem to load AND the shortcuts just do not work at all. This is a freshly installed game with nothing more than this 3D fix. I even disabled the steam and nVidia Overlays juste to make sure that no other hotkays can be used.

The feature for auto adjusting graphics options in games is pretty powerful now. For nearly all games you can edit this now. If you are interested in editing settings for games which are not optimized yet you can check PC Gaming Wiki website for finding the path to the configuration files where settings are stored (these files have to be edited by 3D Fix Manager for changing graphics settings). For example here is listed where Witcher 3 saves its configurations:

I got the new update. The Hotkeys just don't work. No way to toggle the 3D mode And when running the Skyrim executable, you should run SkyrimSE.exe and not SkyrimSELauncher.exe. Just saying. But seriously, I just do not understand why the 3D mode does not turn on by default as stated in my confiig and why the hotkeys do not work.
For the sake of it, I have shared my d3d11 nvapi logs and my config file.

Maybe you should ping Bo3b / DarkStarSword to have a look in those files as they are the experts for 3dmigoto.

Seems you might have the simple problem of activating 3D Vision at all in games.
You might gain some insight by reading the manual.
I find using 3D Vision on a monitor using DVI iss sismpler than using 3DTVPlay on the same monitor using HDMI.
After talking with nVidia. I had also an issue with their Medusa 3D Stereoscopic demo. SO, I decided to contact support and have a chat with them. The short answer is:
3D Vision is for PC monitors as 3D TV Play is for Televsions.
I did a test and installed 3D TV PLay as trial and BOOM, 3D works just fine. The only big proble I have is that I ABSOLUTELY NEED to run the game in 720p which is not what I wanted as an HD experience. Now I'm just wondering if there is a way to run it in 1080p.
Shortcuts all work fine with 3D TV Play. Unless someone has found a way to trick nVidia into thiking my TV is actually a monitor and see if it works with only 3D Vision.

Indeed 3DTV Play is for televisions / projectors. It uses framepacked 3D format which is limited to 720p @ 60hz and 1080p @ 24hz.
There is a trick to play in 1080p@60hz with side-by-side 3D format forced by 3dmigoto. This is not true Full HD but it is said to be slighty better than 720p framepacked. (I couldn't test this yet as I do not have a 3DTV play device so it's only what I read). To do this go to Nvidia Control Panel and set 3D to "Checkerboard" instead of 3DTV Play and in 3D Fix Manager go to Hotkeys tab (with Skyrim SE selected) and in "General Settings group" activate "Enable alternative 3D mode" and set it to Side-by-Side or Top & Bottom or anything else your TV is capable of. Save and start the game. Game should run in 1080p@60hz now.
There is also a trick to make the Nvidia driver think that you have connected a 3D Vision monitor instead of a TV (this is called an "EDID override") but this will not get rid of the HDMI 1.4a bottleneck which is just too slow to transfer true full hd frames in frame sequential 3D mode.

1080p @ 24 hz is only good for 3D movies. For gaming just forget about this - you don't want to play with 24 hz. For 3D movies you can use a blueray player for 1080p @ 24 hz so 3DTV play is not necessarily needed here.

It's pretty likely that you already set this but fullscreen has to be enabled in Skyrim graphics options (not borderless fullscreen or windowed mode). 3dmigoto / 3D Vision need exclusive fullscreen for 3D kicking in when playing in DirectX 11. So please make sure this is set to fullscreen.
You may have already noticed that with the last profiles update I added some data for automatically optimizing graphics settings for Stereo 3D mode for some games (this includes things like setting window mode to fullscreen). Adjusting graphics settings automatically for more games is a topic I want to further address in the future.
For Skyrim SE I forgot to add a graphics configuration (I'll get to it later). Also there are still many games which still do not have commands included in 3D Fix Manager for optimizing graphics options automatically. Each game saves its configurations in a different way so this has to be figured out individually. Since I do not have hundreds of employees like Nvidia does have for developing Geforce Experience-App (it's only me doing 3D Fix Manager) I'll only add graphics configurations for those games I have currently installed or want to play.
You can see which game is already optimized in this matter by looking for the info icon "i" to the right side of Install / Uninstall 3D Fix button. A tooltip appears with information which graphics settings are automatically changed when starting the game in 2D / 3D.

As I previously said, I completely wiped everything, no mods, no ENB, no saves. Juste a plaine new game from scratch. Nothing works. I know the 3D works as I can go through the 3D setup process from 3D Vision. I can also watch my 3D Blurays with Cyberlink PowerDirector. But when running the game. The 3D mode does not even seem to load AND the shortcuts just do not work at all. This is a freshly installed game with nothing more than this 3D fix. I even disabled the steam and nVidia Overlays juste to make sure that no other hotkays can be used.
I use BethINI to configure the settings. Borderless is unchecked and game runs in 3D mode. I see absolutely no "i" on the right of the install/uninstall button.
Change notes:
The feature for auto adjusting graphics options in games is pretty powerful now. For nearly all games you can edit this now. If you are interested in editing settings for games which are not optimized yet you can check PC Gaming Wiki website for finding the path to the configuration files where settings are stored (these files have to be edited by 3D Fix Manager for changing graphics settings). For example here is listed where Witcher 3 saves its configurations:

Most games do not have the icon yet. It's still a WIP as there are simply too many 3D fixes to try out. For Skyrim SE I added it in the meantime.

Maybe you should ping Bo3b / DarkStarSword to have a look in those files as they are the experts for 3dmigoto.
Do other games work fine in 3D Vision? Are you using a 3D TV or a 3D Vision monitor?
You could try to select Skyrim SE in the list on the left side, then go to "Hotkeys" tab and click on "reset" button in "Fix Info" section. This will reset 3dmigoto ini file to factory default. Don't forget to click on "Save" button at the bottom.
If nothing helps maybe you could try the older version of Skyrim (non-SE). This version is 3D fixed with helixmod wrapper for DirectX 9. Maybe this one works for you.

I have a Panasonic 3D TV with Active 3D glasses hooked with a 2.0 HDMI Cable on my Zotac GTX 980 TI Amp! Extreme. I have disabled my dual monitors to only output on the TV. 3D is set to "ON" and I have installed the latest nVidia drivers with 3D Vision. and since I'm pretty new here, I do not really know how to ping these users you have mentionned.
You might gain some insight by reading the manual.
I find using 3D Vision on a monitor using DVI iss sismpler than using 3DTVPlay on the same monitor using HDMI.

3D Vision is for PC monitors as 3D TV Play is for Televsions.
I did a test and installed 3D TV PLay as trial and BOOM, 3D works just fine. The only big proble I have is that I ABSOLUTELY NEED to run the game in 720p which is not what I wanted as an HD experience. Now I'm just wondering if there is a way to run it in 1080p.
Shortcuts all work fine with 3D TV Play. Unless someone has found a way to trick nVidia into thiking my TV is actually a monitor and see if it works with only 3D Vision.
Cool that it works for you now. It sounded like a Skyrim-only issue as you only talked about this game.
Indeed 3DTV Play is for televisions / projectors. It uses framepacked 3D format which is limited to 720p @ 60hz and 1080p @ 24hz.
There is a trick to play in 1080p@60hz with side-by-side 3D format forced by 3dmigoto. This is not true Full HD but it is said to be slighty better than 720p framepacked. (I couldn't test this yet as I do not have a 3DTV play device so it's only what I read). To do this go to Nvidia Control Panel and set 3D to "Checkerboard" instead of 3DTV Play and in 3D Fix Manager go to Hotkeys tab (with Skyrim SE selected) and in "General Settings group" activate "Enable alternative 3D mode" and set it to Side-by-Side or Top & Bottom or anything else your TV is capable of. Save and start the game. Game should run in 1080p@60hz now.
There is also a trick to make the Nvidia driver think that you have connected a 3D Vision monitor instead of a TV (this is called an "EDID override") but this will not get rid of the HDMI 1.4a bottleneck which is just too slow to transfer true full hd frames in frame sequential 3D mode.
