I have the same issue and its seriously p****** me off. I have the game on Steam however and have game bar turned off, steam overlay disbaled, and it still just endlessly flashes and never actually starts up the game. Once I force close the game I get a prompt saying that the NVIDIA Control Panel has stopped working and I have to close the program. This breaks the NVIDIA Control Panel (cant open it by right clicking desktop or through the windows control panel) until I restart the computer. Randomly today I was somehow able to run the game but 3D Vision wouldnt work at all. The whole time I was playing I could see a red warning message at the bottom of the screen saying "error attempt to run stereoscopic 3D in non-stereo display mode. please choose an appropriate display mode" something along those lines. If I hit CTRL+T I could see double of everyhing on screen but the glasses wouldnt recognize anything as I could see the double images through the glasses. I went to the in game settings and tried disabling AA as I've heard that fix helps some people. For me it suddenly made the IR emitter turn bright green and I could see the screen finally go into 3D mode in that display settings menu after I applied the changes, from turning AA off, but it just froze and started flashing on and off again.
All other games work ex. Arkham City. I've already tried reinstalling the newest game ready driver, running the 3D Vision Setup Wizard again, and reinstalling Burnout.

3D Vision is only supported on 100-120hz frequencies and sometimes Windows has trouble switching to 120hz in games if your desktop has a different refresh rate so you have to make sure those are identical and the game and desktop resolutions are matching. If your desktop is 1920x1080 @ 120hz then your in-game settings should be exactly the same to avoid issues like this.
If the problem persists open nVidia Control Panel and in the "Set up stereoscopic 3D" section click on the "Test stereoscopic 3D" button and enable "Apply this refresh rate to all games" for 120hz.

I double checked and I already have these settings enabled, yet the problem still persists. Even after multiple reboots, cannot run Burnout Paradise. Endless black screen flashing and I never even see the game load or any menus pop up, besides seeing the Burnout icon in the taskbar showing that it is running. It's only happened so far with this game so its not my monitor, my graphics card, drivers, etc. I mean unless NVIDIA messed something up with the most recent game ready driver.

Sorry I'm out of ideas but I think it's probably a nVidia game profile problem or just a specific game problem related to Windows 10 or some setting. I don't have the game to test unfortunately.

Have you tried it on 388.71? I attempted to run it in compatibility mode for Windows Vista, XP, and 7. But in compatibility mode I still can't use 3D Vision. The CTRL+T hotkey won't enable it.
I wonder if DisplayPort could be an issue? Should I be using dual-link DVI for 3D?

My monitor is at 120 hz refresh rate. Run all games at 120 hertz is also checked in the nvidia control panel. Origin in-game is disabled. Despite all this the on and off display still persists when I try to play Burnout Paradise in 3D. Me and ShocktaveGamer are having the same problems.

I think I'll try running a previous driver release and see if that's the issue. After spending my entire day obsessing over fixing this problem, I can now launch Burnout with 3D Vision enabled in the NVIDIA Control Panel, but I still cannot enable 3D effects in game. The CTRL+ALT+F11 and CTRL+T keys do absolutely nothing.

I just tested game-ready driver 387.92 as Blacksmith56 stated it works in Windows 7.
But of course, I still cannot play the game in 3D with this version. I have no idea now what could be causing this issue and for it to affect multiple people without the driver being at fault...is bizarre to me.
Somewhere the link between the 3D Vision software and the game, is broken. Because now, neither of them recognize each other.
