Yeah, I forgot to mention than I had already tried everything to make the stuttering go away, all options off/low, and even lowering the resolution to 800-600, lowest possible.
Under these conditions, of course the game is much more fluid, but the stuttering is still there. I'm used to very high frame rates, so maybe I'm getting more sensitive to FPS dips, I normally never have them.(latest similar issue I remember was in Skyrim with a shitload of visual mods. It used to happen sometimes, again - mostly when running - as if the game needed to load the next area or additional visual elements).
Anyway, I'll keep trying to mess around with it, but it just may be that it's time for an upgrade, however little I like the idea since my 580s are handling all other games just fine.
I'll see what happens in other games as well, and with your guys' kind help I'll get to the bottom of this in the long run. Thanks again.

I have advanced a little in teh story and the stuttering does not seem to happen during the boat escape, inside or outside the boat, or during the storm. So probably Havana is the big issue, and it could make sense, seeing how graphics-intensive that city is, probably the most accomplished and full of life in teh whole series.
I have to put this down to lack of oomph of my system, or lack of optimisation of the game, and perhaps also some wrapper-driven processes (not blaming it, or anything, just trying to subjectively analyse, there must be some "inefficiencies", or simply some overhead in the shadder "swapping", that"s more felt on older cards like mine - for example, in SR4, for my setup the Lights absolutely must be set to low to have good frame rates, with the wrapper, as opposed to without teh wrapper, in the original broken 3D, where the Lights option seems to have no impact on performance).
The game is simply gorgeous with your fix, guys. I appreciate it immensely, and makes this game a terrific experience!

I had already tried with PhysX off, also with assigning PhysX to the CPU in the nVIdia SLI settings, as someone had suggested.
I will focus on PhysX again on my next tests, just to make sure I've eliminated this possible cause for the stuttering.
Just to make sure PhysX are not an issue, please let me know if there is like a master setting which would totally turn PhysX off, even overriding the game settings. Like, I'll set it to off in game, then in nVidia panel, maybe SLI category, or 3D settings, if there is a setting to completely prevent the cards from handling PhysX. I'll let you know what I find.
Thank you again for your assistance. Regardless of the outcome, I've decided that this will not prevent me from enjoying one of the most spectacular games ever made, fully deserving of your fix.
At least I'm not the only one suffering from stuttering, so I will not fully blame my setup for the moment. But maybe the time for an upgrade has come, hope to hold out for at least another year, if games play along. How's Watch Dogs on 580s? Still doing their job? Even in broken 3D?

Pretty sure this is PhysX. I ran this test on my SLI 580 system, and when I'm around any fires, I get stutters. When I disable PhysX in the game settings, it smooths right out. This is in Havana.
Here are my settings so you can copy them as an experiment:

For Watch Dogs, it depends upon how much VRAM you have. I'm running the 1.5G cards, so that means I can only use Medium textures in Watch Dogs. i got the same stutter as well. so an upgrad wont necessarily solve the problem.
my vram aint full and my cpu is fine as well. since the game works perfectly fine without the fix i think it have to be something with the software but i dont know what.

@Zappologist: Well, our systems are nearly the same. SLI 580, Win7 x64, my CPU is a little newer, but only 4 threads. I'm on 337.88, and also tried it with 320.49.
It's definitely true that SLI 580 is struggling a little bit with AC4, because it really wants better GPU. One of the few to do that.
But, I don't see stutter like you are seeing. I'm not sure what would be the difference.
Please give me a detailed system spec, and we can maybe narrow down a difference.

Disable PhysX in the settings, and see if that doesn't fix the stalls.

I had already tried with PhysX off, also with assigning PhysX to the CPU in the nVIdia SLI settings, as someone had suggested.
I will focus on PhysX again on my next tests, just to make sure I've eliminated this possible cause for the stuttering.
Just to make sure PhysX are not an issue, please let me know if there is like a master setting which would totally turn PhysX off, even overriding the game settings. Like, I'll set it to off in game, then in nVidia panel, maybe SLI category, or 3D settings, if there is a setting to completely prevent the cards from handling PhysX. I'll let you know what I find.
Thank you again for your assistance. Regardless of the outcome, I've decided that this will not prevent me from enjoying one of the most spectacular games ever made, fully deserving of your fix.
At least I'm not the only one suffering from stuttering, so I will not fully blame my setup for the moment. But maybe the time for an upgrade has come, hope to hold out for at least another year, if games play along. How's Watch Dogs on 580s? Still doing their job? Even in broken 3D?

I'll also try switching back to the pre-CM drivers 320.49, to see if there is any difference. This will also allow me to check the stuttering issue without the Migoto fix, and with the proper AC4 Nvidia profile. I will report the findings.
Sorry to be lazy, does anyone remember a registry file that I could launch to instantly set my 3D shortcuts and .jps quality, everytime I change teh drivers?

Here are my settings so you can copy them as an experiment:
For Watch Dogs, it depends upon how much VRAM you have. I'm running the 1.5G cards, so that means I can only use Medium textures in Watch Dogs. Everything else can be turned up, but Anti-aliasing takes VRAM, as well as larger screens (I run at 720p), and anything beyond one swap frame will eat up VRAM.
So, the upshot is, doesn't run super well on 1.5G SLI 580, because it's starved for VRAM. It's not terrible, I'm playing it with a friend, but it's not as good as a PS4 for example. In general, I don't really notice, but I'm planning to upgrade myself because of these two games, AC4, WatchDogs. I decided to go with 4G SLI 760 cards as being ones that can run all the games presently, without breaking the bank.

For Watch Dogs, the "starved for VRAM" symptoms are hapening even in 2D? Or were you talking about the 3D? If this is a new trend in gaming, I might explore your upgrade idea instead of accepting a subpar experience.
If you don't mind, a question regarding the upgrade, since I presume you've done the homework already. Is it compatible with my current setup, in terms of power etc? I imagine that it's compatible, since you're also replacing SLI 580s, but just to make sure that it will be as easy as swaping the old cards out and the new ones in. Any particular brand you've found, with better cooling, noise reduction, etc?
I'm also looking forward to buying Watch Dogs if there is a 3D fix, so the upgrade makes some sense already.

I'm still not sure what you have in your system (no signature), I could still use a full system spec. But in general, newer cards take less power than 580s, so if you are running fine now, you'll run fine with new cards.
I lean slightly toward EVGA because they have pretty stellar support. If the price difference is too high though, I'd go with pretty much anyone, as I don't overclock video cards.
I'm fairly sure that SLI 760 will work fine for a 720p projector, because it runs all current high end games at 1080p without trouble in 2D. 1080p 2D is approximately 720p 3D.
Also depends upon what you think of Maxwell, but I'm tired of waiting, and I'm not even sure we are going to get anything as all the focus has been upon power savings, not performance. So this is a stop-gap upgrade, but I thought long and hard about going with SLI 770 or even SLI 780.
I decided that for 720p, 780 was serious overkill and not likely to be necessary. 770 is also still overkill, but is essentially a GTX 690. Probably the right choice for 1080p. But for my 720p, I decided to not buy for the future here, and just make sure I can run all current stuff properly.

Of course, you got me thinking, and all hyped up for an upgrade, which is a horrible state of mind for me to be in :-)
I would much rather find the cause of the stuttering (what if it's the CPU?) before I can go the next steps. Just to clarify, I'm not a cheepskate, just trying to be reasonable.

i got the same stutter as well. so an upgrad wont necessarily solve the problem.
my vram aint full and my cpu is fine as well. since the game works perfectly fine without the fix i think it have to be something with the software but i dont know what.
i love the fix and i aint hatin on it ;> i really appreciate the work and help for the community its just that this problem for some of us exist.
since i played the game in 2d when it was released i dont necessarily need to play it right again in 3d.
i will just wait and hope that there will be a solution till i cant wait anymore :) then i guess i will just have to play with the stutter, still better gaming experience than 2d especially at the second run
I definitely noticed a few areas were a little lower framerate than I'd like to see (SLI 770s, i5 3470 @ 3.2ghz, 16gb ram, Win8 64). But nothing I'd describe as "stutter". I've not gotten further than that yet though (I quit during the cutscene after killing the assassin).
Physx was off, game was running from a HDD (though I may transfer it to an SSD before playing for real).
But I think what Bo3b is saying is that more and more we will be in a position where for perfectly smooth gaming in 3D, especially when there are also other processes involved, such as wrappers/injectors, we will need more VRAM, the same as SLI is regarded now as mandatory for 3D.
