My main display is a 27" Dell Ultrasharp, and I've added a Samsung 1680x1050 3D monitor for 3D Vision.
Switching the Samsung monitor to be the primary display so I can game on it is a pain: it literally takes several minutes for the display flashing, "connect/disconnect" sounds, and whatnot to settle down. Then, of course, my desktop icons and gadgets are splattered all over the place, because despite the fact that I'm running the latest and greatest Windows 7 Ultimate, it's too stupid to keep separate icon positions for each resolution, the way OS X has done since 2001.
And I have to go through this all again when I'm through gaming. And sometimes the 3D Vision software gets confused by the switch and I have to go through the setup procedure again.
What it boils down to is that it's so tedious to start a 3D gaming session I find myself not bothering. Is there some simpler way to do things, perhaps a way to force Windows to launch specific programs on a given display instead of the main display? Right now the only good solution I can see involves spending hundreds of dollars for a new 1080P 3D display to replace the Dell, but I'm hoping there's a better solution...

I have the same issue but there doesn't seem to be solution. In my case, it only takes a few seconds to switch so it's not a big deal, but I would like a permanent solution to this.
There's a 27" 3D display coming out this summer. That will probably be my solution :(

I'm in the same boat, but because I'm lazy, I've ended up not using my Samsung and now I just use the Acer 3D, but it's pretty poor at 2D, so I too would like to see a better solution to this problem.

Ultramon has the ability to assign a monitor affinity to a program. It's not free but it adds a lot functionality to dual screen setups that make it well worth the shareware fee.

Boy, wouldn't that have been a nice solution! Sadly, all the games I tried insist on running on the primary monitor when set to full-screen mode. Some, like Crysis: Warhead, displayed content on the primary monitor but the cursor on the secondary monitor when set (with Ultramon) to use the secondary monitor. No game I tried would actually display content on the secondary monitor except when running in windowed mode...and of course 3D Vision doesn't work in windowed mode...

So what if you come it from another angle? Make the Sammy your primary but just drag your desktop icons & taskbar onto the the Dell & arrange them how you want.
I've found most windowed apps will remember which screen they were on when they were last closed so eventually anything you open & close on the secondary will decide to stay there, leaving your primary free for 3D.
Edit: Not sure how successful this will be since, for me at least, Windows 7 has trouble remembering the position of icons on the secondary display after a reboot. Worth a shot though.

As it turns out, Ultramon has a "Select primary monitor" feature that for whatever reason accomplishes the switch much faster than doing it in Windows' control panel. So using it to quickly set the Samsung monitor as the primary is a reasonable solution.
But of course a new problem has cropped up: my glasses seem to have quit working. The emitter's glowing brightly and the image is obviously 3D, and the green LED on the glasses is on, but the lenses remain clear and aren't "flickering" to produce the 3D effect....sigh.
