I don't have the game though (I have in my steam wishlist like forever and every time I see a discount, I am about to buy it, just to remember I have a huge backlog of games and a huge backlog of things to do :)) )
I don't think the game does anything special. It sounds like a CT problem.

Did you try to set the VEH Debugger in CT? (Obviously restart CT after making that change)

Try to enable the convergence patch only, and see if the convergence keys work.
Then try the separation patch and see if the separation and convergence keys are working (or if just one works, or both stop working).

I just did a quick check with Mafia III... I believe it is a driver issue. I am still using 384.76 (Win7) because it was the only driver that I found that allowed CM in both AC: Origins and AC: Odyssey. Mafia 3 works perfectly with CE... no problem with checking the convergence and separation boxes.

I can't seem to get AC Odyssey to render correctly... It's like an interlaced rendering... Do you use a special profile or something? (This problem only appears if I enable 3D Vision in NVPANEL).

I haven't tested it with a newer driver in the past few months. I was still playing AC: Origins when Odyssey came out, so I just kept rolling with 384.76. I wonder if anyone else has had success with any other driver and CM/CM + CE in either AC games?

AC Odyssey works great with CM unleashed for me. Driver 416.34, profile: For Honor, Win 7

I did more digging:

I was able to reproduce this and it looks like I found a very interesting edge case (Which I understand why it happens, is that I never thought about it when I wrote the scripts).

I already fixed the scripts and now it should be more robust;) and works with AC:Odyssey as well. Need a bit more testing though;)

Still don't dare to use CT with Destiny 2. It was said that You could be banned if they repeteadly detect a cheat tool running even if the tool doesn't address the game itself. First I want to say that I've been following this forum (especially the 3D Vision section) for some time now and finally I got the courage to create an account. I want to thank you all for your great work to keep the 3d gaming alive - I really don't have the words to tell how happy this community and Helixmod has made me in these past six months! Helifax, I haven't got the change to try your piece of work yet (at the moment my backlog for older 3d ready games is HUGE) but this really seems to open up a whole new dimension to the Compatibility Mode. I just wanted to say that there's definitely a demand for this and the main reason for me to create an account here was to express my support and gratitude. I will definitely keep a close eye on this. Thank you and keep up the good work!!

I can make it into it's own stand-alone application (already have bits of code that would suit this just fine in one of my 2013 projects. I could rip it from there and make a dedicated tool for this ^_^)
