You don't actually have to physically remove it. All you have to do is temporarily disable it in device manager. If you are using TriSLI it does the same thing. So, I simply disabled SLI, went into device manager and disabled the middle card. Then I went back into NV control panel and instead of it saying "Enable Three Way SLI" it simply said "Enable 2 way SLI" or "Enable SLI" or whatever it says for normal 2 GPU SLI. Then I ran the app from ClubSLI and it was fine.
So, I would think if you are using your other card as a PhysX card, you would first need to disable PhysX in the NVCP, then go into device manager and disable just the GTX260, then run the app and you should be fine.
